1. Allgemeines Protokoll für die Synthese von PPA
<ol><li>Das Ausmaß der Synthese (in der Regel Mmol) zu berechnen. Diese Skala basiert auf die Masse des PPA Zielbetrag. Denken Sie daran, die die Effizienz der Reaktion der SPPS mit einem Zuwachs von Aminosäure-Sequenz allmählich abnimmt. Daher ist die genaue Reaktion Effizienz schwer zu kalkulieren.</li>
	<li>Berechnen Sie das Gewicht des Harzes nach dem Laden des Harzes verwendet werden. Das Laden ist finden Sie auf den Container oder das Analyse-Protokoll des Harzes und ausgedrückt in Mmol/g. Die folgende Formel kann verwendet werden, für die Berechnung des Gewichts des Harzes:</li>
	<li>Sorgfältig abwägen, 2-Chlorotrityl-Chlorid-Harz (in unserem Fall ist das Laden ~0.85 Mmol)</li>
	<li>Legen Sie das Harz in einer fritted Synthese-Schiff mit den folgenden Spezifikationen: Kapazität – 50 mL, Fritted Disc – 25 mm, Porosität-Medium.</li>
	<li>Das Harz 15 mL Dichlormethan (DCM) hinzufügen.</li>
	<li>Befestigen Sie die Synthese Schiff zu einem drehzahlgeregelten mechanische Shaker (Flasche Shaker/Rührer), und die Schiffe zu einem Winkel von 45° (oder horizontal) um Agitation zu maximieren.</li>
	<li>Die harzkügelchen anschwellen lassen für 15 min. Schwellung erhöht die Ausbeute der Reaktion denn es erleichtert die molekulare Diffusion und die Zugänglichkeit des aktiven Zentrums Kupplung Effizienzsteigerung.</li>
	<li>Das Harz 8 äquivalente (2 Mmol für eine 0,25 Mmol) der gewünschten Polyamin (Spermin, Spermidine, Diethyelenetriamine, 1,3-Diaminopropane, etc.) hinzu und lassen Sie es für 5 h reagieren. Hinweis: Eine geringere Reaktionszeit würde Ertrag reduzieren.</li>
	<li>Ein Kaiser Teste (siehe Tabelle der Materialien) um erfolgreiche Kopplung von Polyamin, das Harz zu bestätigen. Erfolgreiche Kopplung der primäre Amine ergibt eine violett/blauen Farbe, die das freie Amin entspricht.</li>
	<li>Schützen Sie die primäre Amingruppe mit 4 Entsprechungen der 1-(4,4-dimethyl-2,6-dioxocyclohex-1-ylidene)ethyl (Dde), aufgelöst in wasserfreiem Methanol (15 mL), durch Schütteln der Reaktion Mischung über Nacht11. Hinweis: Eine geringere Reaktionszeit verringert Ertrag.</li>
	<li>Durchführen Sie einen Kaiser-Test. Eine blaue Farbe aus der Harz-Wulst bestätigt erfolgreichen Schutz. Im Falle einer erfolglosen Schutz des primären Amins wiederholen Sie den vorherigen Schritt.</li>
	<li>Abtropfen Sie die DCM und waschen Sie die Harze zweimal mit einer Mischung aus DCM und DMF (2:1, 15 mL).</li>
	<li>20 äquivalente (5 Mmol) von di-Tert Butyl di-Carbonat (Boc) in DCM (20 mL) auflösen und die Reaktion auf 3 h gehen lassen.</li>
	<li>Tun ein Chloranil test (siehe Tabelle der Materialien), um umfassenden Schutz des sekundären Amins zu bestätigen. Ein positives Testergebnis (Schutz) ergibt eine farblose oder helle gelbe Farbe. Kostenlose sekundäre Aminen geben eine dunkle Farbe grün/blau, während primäre Amine eine rote Farbe zu geben.</li>
	<li>Abtropfen Sie die Lösungsmittelgemisches und waschen Sie zweimal mit einer Mischung aus DCM und DMF (2:1, 15 mL).</li>
	<li>Hinzufügen einer 2 % igen Lösung von Hydrazin im DMF (10 mL) und 1 h schütteln.</li>
	<li>Teste ein Kaiser um erfolgreiche Deprotection des primären Amins zu bestätigen.</li>
	<li>
Fügen Sie die gewünschten Aminosäuren in umgekehrter Reihenfolge in dem Sie schreiben/sie ziehen würde. Peptide stammen aus der N-Termini, die C-Termini aber synthetisiert in die entgegengesetzte Richtung, C n. Zum Beispiel für ein PPA erfordern die folgende Peptid Kern - GLFD-, Asparaginsäure (D), gefolgt von Phenylalanin (F), Leucin (L), und schließlich Glycin (G) hinzufügen. Hinweis: Für die meisten Aminosäuren eignet sich der folgende Kupplung Cocktail zur Befestigung an den Harzen Polyamin geladen.<ol>
<li>4-äquivalente (1 Mmol) der Fmoc-geschützten Aminosäure, 3,95 Entsprechungen der 2-(1H-benzotriazol-1-yl)-1,1,3,3-tetramethyluronium Hexaﬂuorophosphate (HBTU) und 15 äquivalente Diisopropylethyl Amin (DIPEA) vermischen.</li>
		<li>In einer Mischung aus DCM und DMF (1:1, 15 mL) lösen Sie auf und Beschallen Sie den Cocktail für 2 min (bis zur vollständigen Auflösung).</li>
		<li>Warten Sie eine weitere 3 – 5 min um die Aktivierung der Carbonsäure auf die Aminosäure zu gewährleisten.</li>
		<li>Fügen Sie das Reaktionsgemisch auf das Schiff. Führen Sie die Reaktion für 2-4 h bei Raumtemperatur. Hinweis: Wir fanden folgende als effiziente Alternative zu HBTU (in der Regel erfordert geringere Mengen an Aminosäuren und der Haftvermittler): COMU, PyBOP, HATU, DIC/Oxima.</li>
		<li>Teste ein Kaiser um erfolgreiche Kopplung zu bestätigen.</li>
		<li>De-schützen der Fmoc-Gruppe der Aminosäure durch Hinzufügen einer 20 % igen Lösung von 4-Methyl-Piperidin (10 mL) in DMF. Tun Sie es zweimal, jedes Mal, wenn das Reaktionsgemisch für 15 min schütteln. Hinweis: Eine effiziente Alternative für Fmoc-Entfernung ist Piperazin/DBU-12.<ol>
<li>Führen Sie eine DCM (15 mL) waschen zwischen Ergänzungen.</li>
		</ol>
</li>
		<li>Teste ein Kaiser um erfolgreiche de-Schutz der Aminosäure zu bestätigen.</li>
		<li>Waschen Sie das Harz gründlich und entfernen Sie alle Spuren von 4-Methyl. Waschen Sie das Harz zweimal mit DMF (10 mL), jedem Waschgang dauert 5 min, und schließlich mit DCM (10 mL) für 10 Minuten.</li>
		<li>Fügen Sie die restlichen Aminosäuren nacheinander wiederholen die Kupplung und de-Schutz Schritte.</li>
	</ol>

	<li>
Endlich, nach Kupplung alle erforderlichen Aminosäuren, konjugieren der hydrophobe Heck die letzten Aminosäure des Konstrukts Polyamin-Peptid:

		<li>Beschallen den Cocktail für 5 – 10 min bis zur Auflösung (wir haben gesehen, es dauert länger, bis das Heck vollständig auflösen) und fügen Sie zum Schiff. Hinweis: Für die Endstücke mit mehreren reaktiven Zentren, müssen sie vor der Kupplung sie geschützt werden.</li>
		<li>Führen Sie diese Reaktion (Kopplung der hydrophoben Tail) für mindestens 5 h, obwohl es ratsam ist, sie über Nacht für den höchsten Ertrag durchführen.</li>
	</ol>
</li>
</ol>(2) PPA Spaltung von solide Unterstützung
Das Ziel dieses Schrittes ist die Spaltung des PPA aus dem Harz und die Boc-Schutzgruppen aus Aminosäuren und Polyamin Rückstände zu entfernen.
<ol><li>Waschen Sie das Harz mit DMF (8 mL für 2 min) und zweimal mit DCM (8 mL, jedes Mal für 5 min). Lassen Sie vor jeder Zugabe das Lösungsmittel aus dem Gefäß ab. Nach die letzten Wäsche durchgeführt wird, Trocknen des Harzes unter Vakuum für 15 Minuten.</li>
	<li>Bereiten Sie die Dekolleté-Lösung unter Verwendung der folgenden Mischungsverhältnis: 28:1:1 Trifluoroacetic Säure (TFA): H2O: Triisopropyl Silan (Tipps). Zu 15 mL der Spaltung cocktail 14 mL von TFA, 0,5 mL H2O und 0,5 mL Tipps hinzufügen.</li>
	<li>Das Harz dieser Spaltung-Lösung hinzu und schütteln Sie für 2 – 4 h bei Raumtemperatur.</li>
	<li>Sammeln Sie die Lösung in einer 25 oder 50 mL Runde untere Kolben.</li>
	<li>Konzentrieren der TFA im Vakuum bis 1 – 2 mL mit einem drehverdampfer bei vermindertem Druck beim Erhitzen der Mischung bei 40 ° C (55 ° C zur Vermeidung von Zersetzung des PPA nicht überschreiten).</li>
	<li>Fügen Sie nach der Verdunstung die erhaltenen TFA-Lösung hinzu (tropfenweise) ein Rundboden-Fläschchen mit wasserfreiem kalten Äther (15 mL). Dies wird sofort der PPA auszufällen.</li>
	<li>Darüber hinaus fügen Sie wasserfreie kalten Äther (5 mL hinzu) in den original Kolben, wo die TFA konzentriert war.</li>
	<li>Beschallen Sie dieses Fläschchen um zusätzliche Feststoffe zu erholen und zu kombinieren mit der Äther-Lösung von Schritt 2,6. Hinweis: Die Übertragung von Pipette kann mit einem kleinen Volumen von DCM gewaschen werden. Vermeiden Sie DMF während des Prozesses eingeführt, weil es dazu neigt, eine gelartige Substanz bilden.</li>
	<li>Legen Sie die Flasche (überdacht) im Inneren des Kühlschrankes und Niederschlag zu maximieren über Nacht stehen lassen.</li>
	<li>Sammeln Sie die ausgefällte Material durch Vakuumfiltration mit einem gesinterten Scheibe Filter Trichter. Die ideale Porengrößen sind fein oder Mittel.</li>
	<li>Waschen Sie das Präzipitat zweimal mit kalten Äther (5 – 10 mL) zu jeder verbleibende organische Stoffe zu entfernen.</li>
</ol>3. Identifizierung von das Rohprodukt mit Hilfe der MALDI-getrocknet-Drop-Methode
<ol><li>
Matrix-Vorbereitung für die Analyse im positiven Modus:
	<ol>
<li>Um Molekulargewicht Analyse mittels Massenspektrometrie Matrix Assisted Laser Desorption/Ionisierung (MALDI) zu starten, fügen Sie 10 bis 20 mg α-Cyano-4-Hydroxycinnamic Säure zu einem Microcentrifuge Schlauch.</li>
		<li>Hinzufügen einer Lösung von Wasser/Acetonitril (1:1, 1,0 mL) mit 0,1 % Trifluoroacetic Säure (TFA). Mischen Sie gründlich durch aufschütteln. Hinweis: Diese Matrix sollte für die positiv geladenen Peptide verwendet werden. MALDI-negativ-Modus ist ähnlich aber erfordert eine Matrix mit 9-Aminoacridine mit 0,1 % Ammoniak als lösemittelzusatz.</li>
		<li>Die Edelstahl-Zieltafel für MALDI 1 – 2 µL der Probe hinzu und trocknen Sie die Probe in Luft. Fügen Sie 1 – 2 µL der Matrix und trocknen Sie es erneut. Hinweis: Die Platten sind kreisförmige Markierungen gerasterten entlang der Zieltafel, um die Stelle zu finden.</li>
	</ol>
</li>
	<li>Analysieren Sie die Proben in MALDI-Instrument, um ihre Identität zu verifizieren. Electrospray Ionisierung (ESI) ist eine gültige Alternative zur Bestätigung der Identität der PPA.</li>
</ol>4. Reinigung des PPA mit präparativen Reverse-Phase Hochleistungs-Flüssigkeitschromatographie (HPLC) Reinigung
<ol><li>
Den PPA Niederschlag in einen Mindestbetrag von Acetonitril und Wasser auflösen.
	<ol>
<li>Als Faustregel gilt lösen Sie 100 mg von trockenen rohen PPA in weniger als 5 mL Acetonitril und Wasser auf. Mehr hydrophobe PPA erfordern einen größeren Prozentsatz von Acetonitril aufzulösen und erfordern möglicherweise auch ein größeres Volumen des Lösungsmittels in der Regel abhängig von der Nettoladung der PPA (Tabelle 1).</li>
		<li>Wenn vollständige Auflösung nicht stattfindet, fügen Sie 1 % TFA (ACN oder H2O). Es ist auch möglich, fügen Sie Spuren von anderen kompatiblen Lösungsmittel, einschließlich Dimethylsulfoxide, Methanol oder Isopropanol (begrenzen ihre Inhalte auf 5 %).</li>

<ol start="2"><li>Das PPA mit einem Horn-sonikator für 20 min bei 10 s-Pulse mit Amp1 von 48 % oder für 2-3 h in ein Ultraschallbad zu beschallen.</li>
	<li>
Anschließend Filtern Sie mit einem 0,45 μm Spritze Filter gefolgt durch Filtration mit einem 0,20 μm Polytetrafluorethylen (PTFE) Spritze Filter. Die PPA-Lösung sollte klar und frei von allen partikulärer Materialien.
	<ol>
<li>Wenn die Filtration zu schwierig ist, für einen längeren Zeitraum hinweg beschallen. Es wird dringend empfohlen, dass die PPA Lösung gereinigten sofort nach der Spritze Filtration als längerer Lagerung verursachen dürfte es zu aggregieren oder gelate, die erneute Beschallung und vielleicht Re Filtration erfordern wird.</li>
	</ol>
</li>
	<li>Während und nach der Reinigung verwenden Sie HPLC Grade Lösungsmittel oder diejenigen, die durch eine 0,25 μm Spritze Filter/Membran gefiltert werden. Hinweis: Die am häufigsten verwendeten Lösungsmittel Bedingungen PPA zu reinigen bestehen in einem Farbverlauf von H2O und ACN.</li>
	<li>Verwenden Sie ein Standardinstrument der Reverse-Phase-HPLC für dieses Protokoll. Es sollte eine Elution gradient Programmierer, eine binäre solvent-Delivery-System, ein UV-Detektor erkennt bei 220 und 254 nm und eine programmierbare Fraktionssammler umfassen. Die maximale Durchflussmenge sollte 50 mL/min sein.</li>
	<li>Verwendung einer C-18 umgekehrt Phase Spalte für die Trennung. Spalten mit folgenden Abmessungen verwendet werden, abhängig von der Masse der solide, geläutert und das Netz Aufladen des PPA (Tabelle 2).</li>

Analysieren Sie die Fraktionen gesammelt auf die verschiedenen Reagenzgläser mit MALDI und ermitteln Sie, welche Röhre (oder Rohre) der PPA enthält. Dies wird durch das Studium des Molekulargewichtes gefunden in jedem Röhrchen beurteilt.
	<ol>
<li>Überprüfen Sie die Reinheit der Fraktionen auf eine analytische HPLC. Verwenden Sie ein HPLC-Gradient-System ausgestattet mit einem UV-Detektor am 220 nm.</li>
		<li>Andernfalls gibt es Verunreinigungen, einen zusätzliche Zyklus der Reinigung mittels HPLC. Der oben genannten Farbverlauf für präparative HPLC verwendet kann verkleinert werden, mit der analytischen HPLC mit Online-Spalte-Konverter-Software zu verwenden. Jede Fraktion sein viel ≥95 % rein physikalische Charakterisierung oder biologische Bewertung.</li>
	</ol>
</li>
	<li>Die Fraktionen in einer großen Runde Talsohle Kolben oder verdampfungskolben zu sammeln und alle Acetonitril und das meiste Wasser entfernen. Die endgültige PPA-Lösung sollte nicht mehr als 10 mL betragen.</li>
	<li>Übertragen Sie dieses Konzentrat auf ein 50 mL Zentrifugenröhrchen. Beachten Sie, dass PPA Waschmittel-ähnliche Substanzen; So entstehen Bläschen beim Verdampfen des Lösungsmittels. Wir haben festgestellt, dass die Zugabe von Äthylalkohol Blasenbildung vermindert.</li>
	<li>Vakuum-Konzentrat das Konzentrat. Während die Vakuumverdampfung kann eine große Menge des PPA an den Wänden des Behälters halten. Dies durch wiederholt spülen der Flasche Wand mit HPLC Wasser zu erholen. Das Gesamtvolumen der konzentrierten PPA und die rinsate sollte nicht mehr als 30 mL betragen.</li>
	<li>Legen Sie die wässerige Lösung innerhalb einer 50 mL-Tube.</li>
	<li>
Flash Einfrieren in flüssigem Stickstoff diese PPA-Lösung: Hinweis: Flash Einfrieren Ergebnisse in kleinere Eiskristalle, die schneller in den Gefriertrockner erhaben werden. Langsameren Einfrieren kann zudem die Bildung von selbst-zusammengebauten supramolekularen Strukturen erlauben. Eine weitere Alternative (aber weniger wünschenswert) ist, nach und nach in einem-80 ° C Gefrierschrank einzufrieren oder zu frieren mit einer Trockeneis + Aceton Mischung<ol>
<li>Vor dem Einlegen die Zentrifugenröhrchen in den Gefriertrockner, Perforieren Sie oder lösen Sie die Kappe des Rohres zu Feuchtigkeit in der Probe zu entkommen und erhalten in dem Kühlaggregat gesammelt. Stellen Sie die Lyophilisation Einheit bis-54 ° C und 0,016 Mbar eingestellt. Hinweis: Eine weitere Möglichkeit ist die Kappe entfernen und legen Sie ein Tuch (mit einem Gummiband) auf die Öffnung. 		<li>Wenn das fest beginnt zu schmelzen, kann dies darauf hindeuten, Spuren von einem organischen Lösungsmittel (in der Regel Acetonitril) vorhanden sind. Wiederholen Sie die Schritt, Einfrieren und bewerten Sie den Zustand der Gefriertrocknung.</li>
		<li>Wenn das Schmelzen anhält, gibt es zwei mögliche Lösungen:<ol>
<li>Split, die Probe in zwei Portionen (in Rohren platziert werden), mit Wasser verdünnen und wieder einfrieren. Verwenden Sie nicht diese Lösung oft weil große Mengen an organischen Lösungsmitteln können das Gerät beschädigen.</li>
			<li>Alternativ legen Sie die Probe in einen Kolben und weitere verdunsten Sie der organische Lösemittel unter Vakuum. Lyophilizing ein Beispiel, das in flüssiger Form ist in der Regel führt zu stoßen und Verlust des PPA Compounds.</li>

Selbstorganisierende Peptid amphiphilen (PAs) sind eine Klasse von Biomaterialien, die in der Regel bestehend aus folgenden Segmenten: (a) hydrophilen Kopf, (b) Linker-Region und (c) hydrophobe Endstück. Die meisten PAs in der Literatur beschriebene besitzen einen hydrophilen Kopf bestehend aus geladenen oder polaren Aminosäure Rückstände1,2,3,4. PAs haben ein breites Anwendungsspektrum in der Biomedizin einschließlich Drug-Delivery, Krankheit Diagnostik, regenerative Medizin, etc.5gefunden. Basierend auf ihrer Aminosäuresequenz, können PAs eine Vielzahl von Nanostrukturen einschließlich kugelförmige Micellen und Nano-Filamente bilden. Vor kurzem haben wir eine Klasse von Hybrid Polyamin-basierte Peptid amphiphilen, genannt PPA6berichtet. Die Morphologien, selbstorganisierende Kinetik und metabolischen Abbau von diesen Biomaterialien, fanden sich auf ihre solubilizing Kopfgruppe bezogen werden. Darüber hinaus zeigte die PPA-Nanostrukturen nicht Toxizität gegenüber Säugerzellen (MiaPaCa2 und HeLa-Zelle Linien) in den geprüften Konzentrationen. PPA-basierte darin sind attraktive Drug Delivery Fahrzeuge, weil: (1) Polyamin Aufnahme und Stoffwechsel hat gezeigt, dass Krebszellen erhöht werden, (2) kationische Nanostrukturen erreichen Endosomal Flucht7,8, Das führt zu höheren Durchblutung und Wohnsitz innerhalb einer Zelle, und (3) sie haben ein unterschiedliches metabolische Profil im Vergleich zu PA; zum Beispiel werden sie stabiler gegenüber Proteasen im menschlichen Körper gefunden (obwohl sie vielleicht empfindlich auf andere Enzyme, wie z. B. Amin oxidasen)9,10. Darüber hinaus wurden PPA haben unterschiedliche Morphologien, physikalisch-chemischen Eigenschaften, Nanopartikel Steifigkeit und Montage Kinetik je nach Länge und Ladung der einzelnen PPA Molekül6gefunden. Hier beschreiben wir ein detailliertes Protokoll für die Synthese, die Identifikation und die Reinigung des PPA, die auch zur Vorbereitung des PAs oder ähnlichen Hybrid-Peptid-Molekülen angewendet werden können.
Weil Polyamine nicht häufig in ihren geschützten Formen im Handel erhältlich sind, und weil die primäre und sekundäre Amine Polyamine zu schützen ist von größter Bedeutung für diese Konjugation mit Aminosäuren und anderen Molekülen, wir haben skizziert die synthetische Schritte um ihren Schutz zu gewährleisten. Das übergeordnete Ziel dieses Protokolls ist es, eine einfache Methode zur Konjugation Polyamine zu Aminosäuren zur Verfügung zu stellen. Polyamine fehlt eine carboxylic Gruppe; Daher können nicht sie Rink Amid oder Wang Harze gekoppelt werden. Stattdessen sollten Harze wie 2-Chlorotrityl-Chlorid für das synthetische Protokoll. Die größte Herausforderung für die PPA-Synthese ist die Anwesenheit der primären und sekundären Amin funktionellen Gruppen. Für unsere Zwecke geschützt wir alle sekundären Aminen in der Polyamin unter Beibehaltung der primären Aminogruppe auf das Polyamin frei, um die Kupplung Reaktion ermöglichen. Die Reaktion erfolgte auf einer festen Unterlage, die nach den Prinzipien der Festphasen-Peptidsynthese (SPPS) um die Aufarbeitung nach jedem Kupplung und Deprotection Schritt zu erleichtern. Das folgende Protokoll ist für die manuelle und automatisierte Synthese von PPA (obwohl die Überprüfung der einige Schritte in ein automatisiertes System schwierig sein wird). Die Synthese dieser Moleküle kann auch durchgeführt werden auf eine automatisierte Synthesizer oder mit Hilfe eines Mikrowellen-Reaktors (automatisierte oder halbautomatisierte). Das Reaktionsschema wurde in Abbildung 1zusammengefasst.

Polyamin-basierte Peptid Amphiphilen (PPA) sind eine neue Klasse von selbstorganisierenden AMPHIPHILE Biomaterialien im Zusammenhang mit dem Peptid amphiphilen (PAs). Traditionelle PAs besitzen geladenen Aminosäuren als Gefäss-Gruppen (Lysin, Arginin), die direkt zu einem Lipid-Segment verbunden sind oder eine Linker-Region, die aus der neutralen Aminosäuren enthalten können. Tuning der Peptidsequenz PAs kann unterschiedliche Morphologien erzielt werden. Ebenso PPA besitzen eine hydrophobe Segment und neutralen Aminosäuren, aber auch Polyamin Moleküle wie Wasser Gefäss-(hydrophile) Gruppen enthalten. Wie der Fall mit PAs, können PPA auch selbst in verschiedenen Morphologien, einschließlich kleine Stäbchen, verdrehte Nano-Bänder und fusionierte Nano-Blätter, wenn er im Wasser aufgelöst zusammensetzen. Das Vorhandensein von primären und sekundären Aminen auf einem einzigen Polyamin-Molekül stellt jedoch eine große Herausforderung bei der PPA zu synthetisieren. In diesem Beitrag zeigen wir ein einfaches Protokoll, anhand der Literatur Präzedenzfälle, eine einfache Synthese von PPA mit Festphasen-Peptidsynthese (SPPS). Dieses Protokoll kann zur Synthese von PAs und andere ähnliche Systeme erweitert werden. Wir zeigen auch die Schritte, die zur Spaltung von der Harz, Identifikation und Reinigung benötigt werden.

Nach der Synthese und Reinigung und vor der physikalisch-chemischen oder biologischen Auswertung empfiehlt es sich die Massen der PPA sind erneut geprüft und die Reinheit mittels analytischen HPLC ermittelt. Für die Materialcharakterisierung oder biologische Bewertung, PPA müssen eine Reinheit von > 95 %. Production of Disulfide-stabilized Transmembrane Peptide Complexes for Structural Studies

Physical interactions among the lipid-embedded alpha-helical domains of membrane proteins play a crucial role in folding and assembly of membrane protein complexes and in dynamic processes such as transmembrane (TM) signaling and regulation of cell-surface protein levels. Understanding the structural features driving the association of particular sequences requires sophisticated biophysical and biochemical analyses of TM peptide complexes. However, the extreme hydrophobicity of TM domains makes them very difficult to manipulate using standard peptide chemistry techniques, and production of suitable study material often proves prohibitively challenging. Identifying conditions under which peptides can adopt stable helical conformations and form complexes spontaneously adds a further level of difficulty. Here we present a procedure for the production of homo- or hetero-dimeric TM peptide complexes from materials that are expressed in E. coli, thus allowing incorporation of stable isotope labels for nuclear magnetic resonance (NMR) or non-natural amino acids for other applications relatively inexpensively. The key innovation in this method is that TM complexes are produced and purified as covalently associated (disulfide-crosslinked) assemblies that can form stable, stoichiometric and homogeneous structures when reconstituted into detergent, lipid or other membrane-mimetic materials. We also present carefully optimized procedures for expression and purification that are equally applicable whether producing single TM domains or crosslinked complexes and provide advice for adapting these methods to new TM sequences.

Biophysical and biochemical studies of interactions among membrane-embedded protein domains face many technical challenges, the first of which is obtaining appropriate study material. This article describes a protocol for producing and purifying disulfide-stabilized transmembrane peptide complexes that are suitable for structural analysis by solution nuclear magnetic resonance (NMR) and other analytical applications.

Structure and Coordination Determination of Peptide-metal Complexes Using 1D and 2D 1H NMR

Copper (I) binding by metallochaperone transport proteins prevents copper oxidation and release of the toxic ions that may participate in harmful redox reactions. The Cu (I) complex of the peptide model of a Cu (I) binding metallochaperone protein, which includes the sequence MTCSGCSRPG (underlined is conserved), was determined in solution under inert conditions by NMR spectroscopy.
NMR is a widely accepted technique for the determination of solution structures of proteins and peptides. Due to difficulty in crystallization to provide single crystals suitable for X-ray crystallography, the NMR technique is extremely valuable, especially as it provides information on the solution state rather than the solid state. Herein we describe all steps that are required for full three-dimensional structure determinations by NMR. The protocol includes sample preparation in an NMR tube, 1D and 2D data collection and processing, peak assignment and integration, molecular mechanics calculations, and structure analysis. Importantly, the analysis was first conducted without any preset metal-ligand bonds, to assure a reliable structure determination in an unbiased manner.

Split-and-pool Synthesis and Characterization of Peptide Tertiary Amide Library

Peptidomimetics are great sources of protein ligands. The oligomeric nature of these compounds enables us to access large synthetic libraries on solid phase by using combinatorial chemistry. One of the most well studied classes of peptidomimetics is peptoids. Peptoids are easy to synthesize and have been shown to be proteolysis-resistant and cell-permeable. Over the past decade, many useful protein ligands have been identified through screening of peptoid libraries. However, most of the ligands identified from peptoid libraries do not display high affinity, with rare exceptions. This may be due, in part, to the lack of chiral centers and conformational constraints in peptoid molecules. Recently, we described a new synthetic route to access peptide tertiary amides (PTAs). PTAs are a superfamily of peptidomimetics that include but are not limited to peptides, peptoids and N-methylated peptides. With side chains on both &#945;-carbon and main chain nitrogen atoms, the conformation of these molecules are greatly constrained by sterical hindrance and allylic 1,3 strain. (Figure 1) Our study suggests that these PTA molecules are highly structured in solution and can be used to identify protein ligands. We believe that these molecules can be a future source of high-affinity protein ligands. A Direct, Early Stage Guanidinylation Protocol for the Synthesis of Complex Aminoguanidine-containing Natural Products

The guanidine functional group, displayed most prominently in the amino acid arginine, one of the fundamental building blocks of life, is an important structural element found in many complex natural products and pharmaceuticals. Owing to the continual discovery of new guanidine-containing natural products and designed small molecules, rapid and efficient guanidinylation methods are of keen interest to synthetic and medicinal organic chemists. Because the nucleophilicity and basicity of guanidines can affect subsequent chemical transformations, traditional, indirect guanidinylation is typically pursued. Indirect methods commonly employ multiple protection steps involving a latent amine precursor, such as an azide, phthalimide, or carbamate. By circumventing these circuitous methods and employing a direct guanidinylation reaction early in the synthetic sequence, it was possible to forge the linear terminal guanidine containing backbone of clavatadine A to realize a short and streamlined synthesis of this potent factor XIa inhibitor. In practice, guanidine hydrochloride is elaborated with a carefully constructed protecting array that is optimized to survive the synthetic steps to come. In the preparation of clavatadine A, direct guanidinylation of a commercially available diamine eliminated two unnecessary steps from its synthesis. Coupled with the wide variety of known guanidine protecting groups, direct guanidinylation evinces a succinct and efficient practicality inherent to methods that find a home in a synthetic chemist&#39;s toolbox.

Here, we present a protocol for direct, early stage guanidinylation that enables rapid total synthesis of aminoguanidine-containing small organic molecules. An advanced synthetic intermediate used in the synthesis of a blood coagulation factor XIa inhibitor was prepared using this protocol.

Molecules bearing trifluoromethoxy (OCF3) group often show desired pharmacological and biological properties. However, facile synthesis of trifluoromethoxylated aromatic compounds remains a formidable challenge in organic synthesis. Conventional approaches often suffer from poor substrate scope, or require use of highly toxic, difficult-to-handle, and/or thermally labile reagents. Herein, we report a user-friendly protocol for the synthesis of methyl 4-acetamido-3-(trifluoromethoxy)benzoate using 1-trifluoromethyl-1,2-benziodoxol-3(1H)-one (Togni reagent II). Treating methyl 4-(N-hydroxyacetamido)benzoate (1a) with Togni reagent II in the presence of a catalytic amount of cesium carbonate (Cs2CO3) in chloroform at RT afforded methyl 4-(N-(trifluoromethoxy)acetamido)benzoate (2a). This intermediate was then converted to the final product methyl 4-acetamido-3-(trifluoromethoxy)benzoate (3a) in nitromethane at 120 &#176;C. This procedure is general and can be applied to the synthesis of a broad spectrum of ortho-trifluoromethoxylated aniline derivatives, which could serve as useful synthetic building blocks for the discovery and development of new pharmaceuticals, agrochemicals, and functional materials.

Synthesis of Protein Bioconjugates via Cysteine-maleimide Chemistry

The chemical linking or bioconjugation of proteins to fluorescent dyes, drugs, polymers and other proteins has a broad range of applications, such as the development of antibody drug conjugates (ADCs) and nanomedicine, fluorescent microscopy and systems chemistry. For many of these applications, specificity of the bioconjugation method used is of prime concern. The Michael addition of maleimides with cysteine(s) on the target proteins is highly selective and proceeds rapidly under mild conditions, making it one of the most popular methods for protein bioconjugation.
We demonstrate here the modification of the only surface-accessible cysteine residue on yeast cytochrome c with a ruthenium(II) bisterpyridine maleimide. The protein bioconjugation is verified by gel electrophoresis and purified by aqueous-based fast protein liquid chromatography in 27% yield of isolated protein material. Structural characterization with MALDI-TOF MS and UV-Vis is then used to verify that the bioconjugation is successful. The protocol shown here is easily applicable to other cysteine - maleimide coupling of proteins to other proteins, dyes, drugs or polymers.

Facile Synthesis of Worm-like Micelles by Visible Light Mediated Dispersion Polymerization Using Photoredox Catalyst

Presented herein is a protocol for the facile synthesis of worm-like micelles by visible light mediated dispersion polymerization. This approach begins with the synthesis of a hydrophilic poly(oligo(ethylene glycol) methyl ether methacrylate) (POEGMA) homopolymer using reversible addition-fragmentation chain-transfer (RAFT) polymerization. Under mild visible light irradiation (&#955; = 460 nm, 0.7 mW/cm2), this macro-chain transfer agent (macro-CTA) in the presence of a ruthenium based photoredox catalyst, Ru(bpy)3Cl2 can be chain extended with a second monomer to form a well-defined block copolymer in a process known as Photoinduced Electron Transfer RAFT (PET-RAFT). When PET-RAFT is used to chain extend POEGMA with benzyl methacrylate (BzMA) in ethanol (EtOH), polymeric nanoparticles with different morphologies are formed in situ according to a polymerization-induced self-assembly (PISA) mechanism. Self-assembly into nanoparticles presenting POEGMA chains at the corona and poly(benzyl methacrylate) (PBzMA) chains in the core occurs in situ due to the growing insolubility of the PBzMA block in ethanol. Interestingly, the formation of highly pure worm-like micelles can be readily monitored by observing the onset of a highly viscous gel in situ due to nanoparticle entanglements occurring during the polymerization. This process thereby allows for a more reproducible synthesis of worm-like micelles simply by monitoring the solution viscosity during the course of the polymerization. In addition, the light stimulus can be intermittently applied in an ON/OFF manner demonstrating temporal control over the nanoparticle morphology.

This article describes a process for producing polymeric self-assembled nanoparticles using visible light mediated dispersion polymerization. Using low energy visible light to control the polymerization allows for the reproducible formation of self-assembled worm-like micelles at high solids content.

Self-assembling Morphologies Obtained from Helical Polycarbodiimide Copolymers and Their Triazole Derivatives

A facile method for the preparation of polycarbodiimide-based secondary structures (e.g., nano-rings, &#34;craters,&#34; fibers, looped fibers, fibrous networks, ribbons, worm-like aggregates, toroidal structures, and spherical particles) is described. These aggregates are morphologically influenced by extensive hydrophobic side chain-side chain interactions of the singular polycarbodiimide strands, as inferred by atomic force microscopy (AFM) and scanning electron microscopy (SEM) techniques. Polycarbodiimide-g-polystyrene copolymers (PS-PCDs) were prepared by a combination of synthetic methods, including coordination-insertion polymerization, copper(I)-catalyzed azide alkyne cycloaddition (CuAAC) &#34;click&#34; chemistry, and atom transfer radical polymerization (ATRP). PS-PCDs were found to form specific toroidal architectures at low concentrations in CHCl3. To determine the influence of a more polar solvent medium (i.e., THF and THF/EtOH) on polymer aggregation behavior, a number of representative PS-PCD composites have been tested to show discrete concentration-dependent spherical particles. These fundamental studies are of practical interest to the development of experimental procedures for desirable architectures by directed self-assembly in thin film. These architectures may be exploited as drug carriers, whereas other morphological findings represent certain interest in the area of novel functional materials.

Protocol for the Solid-phase Synthesis of Oligomers of RNA Containing a 2'-O-thiophenylmethyl Modification and Characterization via Circular Dichroism

Solid-phase synthesis has been used to obtain canonical and modified polymers of nucleic acids, specifically of DNA or RNA, which has made it a popular methodology for applications in various fields and for different research purposes. The procedure described herein focuses on the synthesis, purification, and characterization of dodecamers of RNA 5&#39;-[CUA CGG AAU CAU]-3&#39; containing zero, one, or two modifications located at the C2&#39;-O-position. The probes are based on 2-thiophenylmethyl groups, incorporated into RNA nucleotides via standard organic synthesis and introduced into the corresponding oligonucleotides via their respective phosphoramidites. This report makes use of phosphoramidite chemistry via the four canonical nucleobases (Uridine (U), Cytosine (C), Guanosine (G), Adenosine (A)), as well as 2-thiophenylmethyl functionalized nucleotides modified at the 2&#39;-O-position; however, the methodology is amenable for a large variety of modifications that have been developed over the years. The oligonucleotides were synthesized on a controlled-pore glass (CPG) support followed by cleavage from the resin and deprotection under standard conditions, i.e., a mixture of ammonia and methylamine (AMA) followed by hydrogen fluoride/triethylamine/N-methylpyrrolidinone. The corresponding oligonucleotides were purified via polyacrylamide electrophoresis (20% denaturing) followed by elution, desalting, and isolation via reversed-phase chromatography (Sep-pak, C18-column). Quantification and structural parameters were assessed via ultraviolet-visible (UV-vis) and circular dichroism (CD) photometric analysis, respectively. This report aims to serve as a resource and guide for beginner and expert researchers interested in embarking in this field. It is expected to serve as a work-in-progress as new technologies and methodologies are developed. The description of the methodologies and techniques within this document correspond to a DNA/RNA synthesizer (refurbished and purchased in 2013) that uses phosphoramidite chemistry.

Synthesis and Mass Spectrometry Analysis of Oligo-peptoids

Peptoids are sequence-controlled peptide-mimicking oligomers consisting of N-alkylated glycine units. Among many potential applications, peptoids have been thought of as a type of molecular information storage. Mass spectrometry analysis has been considered the method of choice for sequencing peptoids. Peptoids can be synthesized via solid phase chemistry using a repeating two-step reaction cycle. Here we present a method to manually synthesize oligo-peptoids and to analyze the sequence of the peptoids using tandem mass spectrometry (MS/MS) techniques. The sample peptoid is a nonamer consisting of alternating N-(2-methyloxyethyl)glycine (Nme) and N-(2-phenylethyl)glycine (Npe), as well as an N-(2-aminoethyl)glycine (Nae) at the N-terminus. The sequence formula of the peptoid is Ac-Nae-(Npe-Nme)4-NH2, where Ac is the acetyl group. The synthesis takes place in a commercially available solid-phase reaction vessel. The rink amide resin is used as the solid support to yield the peptoid with an amide group at the C-terminus. The resulting peptoid product is subjected to sequence analysis using a triple-quadrupole mass spectrometer coupled to an electrospray ionization source. The MS/MS measurement produces a spectrum of fragment ions resulting from the dissociation of charged peptoid. The fragment ions are sorted out based on the values of their mass-to-charge ratio (m/z). The m/z values of the fragment ions are compared against the nominal masses of theoretically predicted fragment ions, according to the scheme of peptoid fragmentation. The analysis generates a fragmentation pattern of the charged peptoid. The fragmentation pattern is correlated to the monomer sequence of the neutral peptoid. In this regard, MS analysis reads out the sequence information of the peptoids.
