1. 组织到达前的准备工作
<ol><li>获得适当的 IRB 批准, 并与人体器官捐赠机构协调, 从捐赠者那里获得新切除的无固定肠道组织, 以满足研究所需的所有研究标准。 注: 本协议可适用于小鼠和其他啮齿动物模型使用。<ol>

	<li>准备干冰桶连同干冰泥浆, 如图 1所示。<ol>
<li>粉碎足够的干冰, 以填补4标准圆形冰桶和一个长方形的冰桶。一个标准的桶应该有小 (11 x 21 cm) 实验室组织放置在干冰表面。如果可能, 使用新的, 未开封的实验室组织盒。</li>
		<li>在一个干净的长方形冰桶里 powderizing 2 升的干冰, 做一个干冰泥浆。</li>

	</ol>
</li>
</ol>2. 制备闪光冷冻人体肠道组织
注: 这整个过程可以采取45-80 分钟每肠段, 取决于肠道组织质量。我们还建议收集质量控制样本, 以评估 RNA 的质量和组织学之前进行 LCM。
<ol><li>用湿冰填满一个大托盘, 在干冰上放置外科切割板。</li>
	<li>在这个设置中, 冷却一个500毫升和100毫升烧杯储存的组织和修剪的部分在冷库解决方案。在切割板上预冷的基础模具, 使他们准备接受组织。</li>
	<li>在收到新鲜的肠道组织后, 将组织输送到的培养基上倒入, 并将其保存在预冷烧杯中。在这些烧杯留出一些空间, 暂时储存肠道组织和修剪的部分, 这将在随后的步骤中准备。</li>
	<li>将肠段切开约20厘米, 提供充足的组织 (40-60 厘米2), 为下游应用和质量控制样品生成 RNA。根据组织完整性的不同, 在下游加工中完成 RNA 分离可能是可行的 (即5 厘米的肠道)。</li>
	<li>用手术剪刀从肠道中切去脂肪和结缔组织。剩余脂肪沿肠道浆膜妥协的能力, 完全扁平化组织在随后的步骤。仔细修剪组织, 避免偷脂肪和结缔组织的浆膜, 这会在结构上损害肌间丛丛, 或使组织的外部扁平化, 不均匀的切片。</li>
	<li>沿肠道标本的整个长度进行纵切口, 最好在肠系膜附件部位进行。</li>
	<li>从结肠中剥离并丢弃绦虫大肠埃希氏菌, 使其在从紧张中释放时更容易平坦。</li>
	<li>将肠道粘膜伸展到冷冻切割板上, 从组织的全长中切开1.25 厘米宽的小条。 注意: 在修剪后, 肠道组织通常会扩大, 所以这个大小应该相应地调整。</li>
	<li>暂时将小条储存在冷冻组织储存液中。 注: 我们使用贝尔泽的冷库解决方案, 因为它有一个长期的货架寿命, 是相对成本效益, 可以储存在室温, 直到需要。</li>
	<li>从冷库溶液中取出一条纸巾, 切成段 1.5-2 厘米长。</li>
	<li>迅速将肠道部分涂抹在实验室的湿巾上, 去除多余的液体, 防止在闪速冷冻过程中沿肠道浆膜形成冰晶。如果组织不够干燥, 很难从肌间丛丛中获得高质量的切片。</li>
	<li>将涂抹的肠块粘膜侧向上放置在预冷、大的一次性塑料基模上 (37 毫米 x 24 毫米 x 5 毫米)。</li>
	<li>小心地压扁每个部分, 轻轻地伸展在基模表面上的组织和使用弯曲钳轻轻按下, 并驱逐任何可能被困在浆膜下的气泡。注意, 组织扩张, 而扁平化。如果需要, 修剪线段, 并以较小的尺寸剪切其余的样品。 注:如果组织过度伸展, 这会扭曲肌间丛丛。在所有气泡被除去后, 在结冰之前评估样品的厚度。如果需要, 把标本的边缘推入内, 直到肠道样本接近其原始厚度。</li>
	<li>将所装的底座模具放置在干冰的表面上, 2 MB 的浆料。组织应在30-60 秒内完全冻结, 这取决于小肠段的大小和厚度。</li>
	<li>干燥底部的基本模具, 以消除残余 2 MB 通过快速摩擦的基础上的模具在实验室组织预冷的第二桶干冰。</li>
	<li>把干的样品转移到第三盆干冰上, 把它埋在干冰的表面, 直到它准备好包装。</li>
	<li>快速观察底部的基本模具包装前, 检查样品的质量准备。注意任何没有出现平坦或有大气泡的样品, 因为 cryosectioning 和 LCM 应该避免这样做。</li>
	<li>将样品包装在被放置在桶内的干冰上的预先标记的铝箔上, 这样在保持完全冻结的情况下, 组织发生包装。</li>
	<li>包装样品与一层塑料包装, 以减少组织脱水时, 贮存在-80 摄氏度。</li>

	</ol>
</li>
</ol>3. Cryosectioning
<ol><li>在 cryosectioning 之前, 准备所有必需的材料进行染色和脱水, 将所需的组织样本从-80 °c 冷藏库转移到一桶干冰中。</li>
	<li>通过设置最佳切削温度 (-18 到-22 °c) 和用100% 乙醇擦拭表面, 用 RNase 净化液处理刀片和刷子托盘, 准备恒温器。</li>
	<li>为了最好地将样品粘附到恰克, 请使用以下方法。<ol>
<li>将镊子放在干冰中至少三十年代, 然后再将肠道样品放到干燥的冰浆膜面上。</li>
		<li>将3-5 毫米的组织冷冻培养基 (TFM) 倒入一个大型恒温器标本架上, 并立即将肠道样本浆膜一侧转移到 TFM。</li>

	</ol>
</li>
	<li>将标本架装入恒温器的标本头中, 将试样与恒温器刀片对齐, 这样肌间丛丛的平面将平行于切割刀片。</li>
	<li>将恒温器上的切片厚度设置为8µm。完美对准标本的目的是在每张幻灯片上获得肌间丛丛最大可能的表面积。这种厚度一般推荐为人和啮齿动物组织, 但可以调整, 根据需要。</li>
	<li>部分通过浆膜和纵肌直到到达肌间丛丛。<ol>
<li>要定位肌间丛丛, 请在幻灯片上装入一个样本部分, 并用水染料 (如1% 甲酚紫或甲苯胺蓝等) 染色切片。</li>
		<li>在40-2000X 放大的光显微镜下查看该部分, 以确定纵向和圆形肌肉层之间的连接。显微镜参数在材料表中提供。在切片开始时, 浆膜会被结缔组织的存在所标记。其余的肠系膜脂肪也可能存在沿浆膜。一张外层的纵向肌肉层然后开始。一旦到达纵向和圆形肌肉层之间的边界, 就会观察到肠道神经节的一部分。 注意: 在接下来的几节中, 肌间丛丛将变得非常明显, 在一个部分 (图 2C) 中有大量的神经节存在。如果组织在切片开始时不完全平坦, 那么在给定时间内, 每个节中只会有部分神经节出现。有时, 肠道样本可能有一个固有的不均匀的肌间丛丛, 尽管组织出现完美扁平。对于十二指肠标本尤其如此。根据我们的经验, 这些样本可能需要更长的时间来处理 LCM, 但是可以在一天的会话中收集足够的 RNA。肌间丛丛的确切位置在样品之间, 根据组织和它的准备在结冰之前可能极大地变化。</li>
	</ol>
</li>
	<li>开始收集 LCM 的串行部分, 以最佳的收集提供最大数量的神经元和胶质细胞每张幻灯片。根据试样的表面积, 可以将多个截面组合到单笔膜幻灯片上。</li>
	<li>将剖面装入笔膜幻灯片上, 在恒温器中短暂冷却5-10 秒。当安装时, 组织应只略微融化, 最大限度地保持 RNA 的完整性。</li>
</ol>4. 染色
注: 有关染色过程的概览, 请参阅表 1。所有的解决方案都是用标准的50毫升圆锥小瓶制成的。用 RNase 净化液处理管外, 似乎没有改善结果 (未显示数据)。
<ol><li>在95% 乙醇中至少提前一天准备4% 甲酚紫罗兰的饱和溶液, 并在装入注射器之前完全重新悬浮甲酚紫罗兰。 注: 如讨论部分所述, 乙醇浓度可能需要降低以有效染色。我们没有测试是否使用50% 或75% 乙醇在染色显着降低 RNA 完整性。甲酚紫罗兰是光敏的, 因而应该保护免受光。</li>
	<li>在将肌间丛丛的部分安装到幻灯片上后, 立即将该幻灯片浸入95% 乙醇 (预冷于-20 摄氏度) 的锥形瓶中, 用于三十年代。<ol>
<li>如果各节没有完全坚持上一步的幻灯片, 稍微温暖的幻灯片底部与戴手套的手 (实验室擦拭应放置在幻灯片和手套之间), 以充分遵守之前, 淹没在95% 乙醇。此解决方案可在至少3-6 张幻灯片上重复使用, 而不降低 RNA 完整性。</li>
	</ol>
</li>
	<li>将幻灯片正面放置在一个经过预处理、无 RNase 的容器8上的实验室擦拭上。</li>
	<li>预填充3毫升注射器与4% 甲酚紫罗兰和附上0.2 µm 注射器过滤器。 注:我们推荐醋酸纤维素过滤器。</li>
	<li>将6-10 滴污渍直接涂抹在组织切片8上, 孵育10-30 秒, 或在染色后保留足够的染料。染色时, 用手轻轻旋转滑动容器, 以确保组织切片均匀涂上污渍。</li>
	<li>把污渍倒掉, 然后立即在75% 乙醇瓶中把滑梯弄脏。反复淹没的幻灯片, 直到过量染料已大部分渗出的样品。这可能需要10-20 秒。</li>
	<li>在十年代, 通过反复将样品浸泡在95% 乙醇瓶中, 最终完成染色. 反复淹没样品, 直到去除所有多余的污渍。<ol>
<li>根据需要修改脱色持续时间, 以优化神经节的染色。如果去除过多的污渍, 样品变得太透明, 可能很难想象 注意: 此染色协议已根据若干出版物5、8、10、11进行了优化, 在获得满意的结果之前需要进行修改。因此, 在必要时, 应对染料中使用的乙醇浓度和脱色过程进行修改, 以获得最佳结果。</li>
	</ol>
</li>
</ol>5. 脱水
<ol><li>立即蘸100% 乙醇2-3 倍的幻灯片, 总共10-20 秒。</li>
	<li>在无水100% 乙醇中浸泡至少三十年代。由于无水乙醇是非常吸湿的, 添加分子筛 (8-12 目) 到100% 乙醇瓶之前的程序开始删除任何吸收的水, 从而更完全脱水的样本5。</li>
	<li>反复蘸二甲苯15-20 秒的滑动。此步骤完全删除幻灯片上的乙醇层。将分子筛提前添加到二甲苯管中, 充分吸附过量的乙醇和水分子5。 注意: 二甲苯被归类为眼睛和上呼吸道的刺激性物质, 应用于化学油烟机。</li>
	<li>在二甲苯中浸没滑动 (用分子筛, 8-12 目), 至少10分钟。 注:如果需要, 可以在这一步之后采取短暂的休息。样品可以留在二甲苯中4-5 小时, 不影响染色, LCM 或 RNA 的产量/完整性。</li>
	<li>(可选) 在这一点上单独准备几个额外的幻灯片。如果在所有准备好的幻灯片上完成 LCM 后准备第二轮幻灯片, 由于组织表面脱水, 恒温器中的组织可能需要 refaced。在可以收集可用节之前, 可能需要丢弃四个部分。</li>
</ol>6. 激光捕获显微切割 (LCM)
<ol><li>将滑块从二甲苯中取出, 在化学油烟机中晾干, 至少1分钟. 将 lcm 帽盒插入 lcm 显微镜阶段。将幻灯片加载到舞台上并获取幻灯片的概览图像。</li>
	<li>确定 LCM 所需的位置, 并将 cap 加载到幻灯片上。</li>
	<li>对齐红外线 (IR) 激光器并调整其功率和持续时间, 使其成为20-30 µm 直径捕获点。</li>
	<li>定位紫外线 (UV) 激光器并设置适当的切削速度和强度。</li>
	<li>概述要使用 LCM 软件收集的所需的神经节, 确保留在 cap 的可收集区域的边界内 (在软件程序的幻灯片概述中描述为绿色圆圈)。</li>
	<li>在每个跟踪中, 调整 ir 点, 以便每100-500 µm 至少有一个 ir 点。</li>

	<li>在明亮的场显微镜下, 用眼睛仔细检查盖子或放大, 以确保所有碎片都被移走。如果碎片不能通过使用预处理的画笔去除, 那么使用细吸管尖 (RNase) 来刮去碎片。</li>
	<li>将 cap 固定在0.5 毫升的离心管上, 230 µL rna 裂解缓冲器 (RLT 从 rna 萃取试剂盒 "B" 中提取, β巯基乙醇加在10µL/毫升的浓度中)。</li>
	<li>反转帽, 简要涡, 室温孵育30分钟。</li>

</ol>7. RNA 分离
<ol><li>准备一个无 RNase 的 RNA 提取工作站。</li>

另一份报告发现, 在75% 乙醇溶液中, 肠道神经节在新鲜冰冻的人体肠道中最明显地被染色, 而甲酚紫罗兰与伊红结合在一起5。然而, 我们发现, 甲酚更难以识别神经节, 而且, 单独的紫外紫外线提供了优越的检测。在另一项研究中发现, 缓冲的甲酚紫溶液为子宫内膜癌组织10提供了一致的染色结果。然而, 我们发现, 这并没有提供任何改善人类肠道组织, 也不能实施时, 使用95% 乙醇的染色溶液。

我们的协议可以暂停的最可靠的点是在二甲苯孵化步骤。在二甲苯 (用分子筛) 中的幻灯片已经被保留了多达4-5 小时, 对 RNA 完整性没有任何明显的影响。我们发现, 当三张幻灯片准备一次, 所有可以在这个时间段内的 LCM 处理, 即使需要一个小时的休息。另一种选择是在真空密封 exicator16中, 在染色和脱水步骤后脱水幻灯片, 但我们尚未尝试这种方法。
rna 分离是过程的另一个关键步骤, 最重要的因素是: 获得 rna 的最大可能的产量, 保留 rna 的全部光谱 (不损失小 rna 种类)17,18和完全消除样本17中的基因组 DNA。在我们的手中, RNA 提取试剂盒 "B" 提供了最好的结果, 我们的样本, 因为它提供了更大的产量和更有效的基因组 DNA 消除。我们对 RNA 萃取试剂之间产量差异的观察与先前报告17、18一致。然而, 也有许多 LCM 研究报告成功与其他 RNA 萃取试剂19,20。先前的报告还表明, 基于列的 rna 提取过程比基于苯酚的 rna 提取方法更好地保留小 rna 分子18 , 因为 rna 沉淀过程中的上清中小 rna 分子可能丢失步骤。

optimization of laser-capture microdissection for the isolation of enteric ganglia from fresh-frozen human tissue

我们已经对现有的协议进行了几项改进, 通过 LCM 能够相对快速地从人体肠道样本收集肠道神经节, 达到 RNA 序列的标准。首先, 我们优化了在 2 MB (图 1B) 放置在干冰泥浆表面的大型基模中肠道组织段的快速冻结。最佳的成功在 cryosectioning 和随后 LCM 是通过放置肠段平在一个基地模子, 面对黏膜边上升 (图 1 b-1 c) 获得。确保基础模具尽可能平坦的基础上, 因为任何曲率将使它更难以获得一个大断面的肌间丛丛。这种方法导致的组织, 容易切片 8-µm 厚度 (图 1E), 并允许完全消除 TFM 从染色过程。我们发现, TFM 干扰染色过程, 从而掩盖了肠道神经节的鉴别。定位组织在这个方向也避免切片通过粘膜, 其中有高含量的 RNases12, 虽然从我们的经验来看, 乙醇污渍的使用很大程度上抑制了这些 RNases。在需要 TFM 或最佳切削温度 (OCT) 介质的情况下, 我们发现最可靠的办法是先将试样压扁在基模底部, 然后在该步骤之后将 TFM 添加到模具中 (图 1D)。这留下了一个 "窗口", 其中肠道可以很容易地可视化, 使其易于对齐标本和产生的部分完全平行于肌间丛丛 (图 1E)。
在平行于肌间丛丛 (图 2A) 的方向上, 沿小肠的长度纵向 cryosections 的制备, 产生切片, 其中每张幻灯片最大面积的肠神经节在染色时可见 (图 2C). 当接近肌间丛丛 (图 2C), 在同位语的纵向和圆形肌肉层 (图 2B), 6-12 个串行部分可以收集 (图 2A,纵向) 含有大量肠道神经节 (图 2C)。LCM 帽可以使用单个截面加载到容量中 (图 4D)。相比之下, 在准备新鲜冷冻肠道的横断面 (图2 a-2 B) 时, 每张幻灯片上只有一个小面积的肌间丛丛 (图 2B)。只有极少数的肠道神经节可以从横向组织切片收集, 从而使投资时间更大, 并使每样样品的成本更高。与横断面相比, 平行切片法使用的 LCM 帽和幻灯片的数量少于 1/5, 大大加快了采集过程。
在 lcm 之前, 样品必须染色并完全脱水, 以避免在 lcm 收集过程中 RNase 活动。我们设计了一个实验来直接比较水渍与乙醇污渍对 RNA 完整性的影响。在这个实验中, 两个肠道部分被安装在一个单一的幻灯片和处理的四种方式之一, n=2-3 生物复制每组。在第一组, 新鲜的肠道部分没有安装到幻灯片上, 每一个都直接转移到 RNA 裂解缓冲区使用 RNase 钳预冷的干冰 (图 3a)。对于所有剩余的组, 部分被坚持到幻灯片, 处理, 刮掉从幻灯片使用 RNase 净化解决方案处理剃刀刀片, 并转移到 RNA 裂解缓冲器与无 RNase 钳。采用标准微均质机对各组样品进行完全溶解。在第二组中, 幻灯片通过所有步骤进行处理, 但在染色过程中没有使用染料 (图 3B)。三组是用上面描述的协议处理的, 使用了4% 甲酚紫染料 (图 3C)。在第四组中, 用甲苯胺蓝和苏木精 (图 3D) 的混合物, 在遵循水基染色试剂盒的协议时使用了一种水渍, 甲苯胺蓝。在提取 rna 后, 如下所述, 用 Bioanalyzer 对 rna 质量进行了评估。水和乙醇染色协议的唯一区别是增加两个水孵化 (三十年代), 立即染色前后, 这是吸收和保留染料所需的。我们发现, 将组织切片粘附到滑块和加工过程中的脱水步骤导致了轻微的, 不可避免地减少 RNA 质量 (图 3 a-3 b), 但染色与乙醇染料, 甲酚紫罗兰, 不进一步降低 RNA 质量 (图 3C)。相比之下, 水染料, 甲苯胺蓝, 导致了大量的 RNA 降解, 可能是由于延长水接触, 允许内源性 RNase 活动 (图 3D)。
传统的玻璃幻灯片6 (图 4A), 肠道神经节的独特形状对标准 IR LCM 构成困难。当使用笔膜幻灯片 (图 4B) 时, 样品被粘附在与大多数玻璃幻灯片分离的薄薄片上。紫外线激光切割通过样品和笔膜, 导致完全脱离的神经节从幻灯片 (图 4C) 和完全遵守 LCM 帽 (图 4D)。任何所需尺寸和形状的结构 (> 10-15 µm) 可以完全和精确地收集 (估计 4 e-4 h)。对于某些样本, 每节的神经节较少, 在收集前, cap 可以移动≥四次。在这种情况下, 每张幻灯片安装三个部分可最大限度地减少笔膜幻灯片的使用。
当从 LCM 样品中分离 rna rna 序列时, 目标是获得尽可能高的 rna 质量和数量, 同时消除所有基因组 DNA (gDNA)。为了确定一个理想的 RNA 分离程序, 我们进行了一个与 rna 提取套件 "a" (图 5a), rna 提取试剂盒 "b" (图 5B), 或 rna 提取方法 "C" 的头部与头部的比较, 清除 rna 样本由 RNA 提取套件 "B" (图 5C)。用优化后的甲酚紫染色协议处理样品后, 采用 LCM 采集的标准圆形样品 (直径为500µm) 的肠道组织, 从纵肌层抽取。每个盖帽被随机分配到每一个三 RNA 隔离组, 被放置在一个0.5 毫升的离心管前填补与各自的溶解缓冲从每个试剂盒。指示被跟随了确切地被描述为每个试剂盒, 与 RNA 提取套件 "A" 溶解缓冲需要孵化在42°c 为30分钟。对于其他套件, 室温孵化用于30分钟。除裂解缓冲液外, 所有样品均 vortexed。然后将样品冷冻在冰上, 直到当天进行提取 (n=4)。我们发现, rna 提取试剂盒 "B" 与一列 DNA 消化步骤导致最高的 rna 质量和数量, 同时有效地消除 gDNA (图 5 a-5 c)。重要的是, rna 提取试剂盒 "B" 提供的 rna 裂解缓冲器在收集肠神经节时完全裂解捕获的神经节 (图 5D)。
我们的样品平均有7.49 到 0.53 (表 2)。对于 rna 序列 (根据特定 rna 剖面)13, 6-7 以上的分数被认为具有足够的质量, 这使我们有信心, 我们的样品有足够的质量为 rna-在考虑到这些样品, 在收到后,从7.4 到9.5 不等, 这些结果表明, 我们的优化协议提供了优良的 RNA 完整性保护。在图 6 a-6 c中描述了以 rna 序列为样本提交的代表 rna 质量结果。RNA 序列的结果表明, 我们的样品已成功地排序, 并有一个适度的 3 ' 端偏倚 (图 6D)。一般情况下, 更大的 3 '-偏倚是偏爱的样品与较低的玲14;这种效果在我们的样品中有适度的反映。尽管如此, 观察到的基因虱在所有样本中大致一致 (图 6E), 表明了数据的可靠性。

Laser Capture Microdissection of Drosophila Peripheral Neurons

The dendritic arborization (da) neurons of the Drosophila peripheral nervous system (PNS) provide an excellent model system in which to investigate the molecular mechanisms underlying class-specific dendrite morphogenesis1,2. To facilitate molecular analyses of class-specific da neuron development, it is vital to obtain these cells in a pure population. Although a range of different cell, and tissue-specific RNA isolation techniques exist for Drosophila cells, including magnetic bead based cell purification3,4, Fluorescent Activated Cell Sorting (FACS)5-8, and RNA binding protein based strategies9, none of these methods can be readily utilized for isolating single or multiple class-specific Drosophila da neurons with a high degree of spatial precision. Laser Capture Microdissection (LCM) has emerged as an extremely powerful tool that can be used to isolate specific cell types from tissue sections with a high degree of spatial resolution and accuracy. RNA obtained from isolated cells can then be used for analyses including qRT-PCR and microarray expression profiling within a given cell type10-16. To date, LCM has not been widely applied in the analysis of Drosophila tissues and cells17,18, including da neurons at the third instar larval stage of development. 
Here we present our optimized protocol for isolation of Drosophila da neurons using the infrared (IR) class of LCM. This method allows for the capture of single, class-specific or multiple da neurons with high specificity and spatial resolution. Age-matched third instar larvae expressing a UAS-mCD8::GFP19 transgene under the control of either the class IV da neuron specific ppk-GAL420 driver or the pan-da neuron specific 21-7-GAL421 driver were used for these experiments. RNA obtained from the isolated da neurons is of very high quality and can be directly used for downstream applications, including qRT-PCR or microarray analyses. Furthermore, this LCM protocol can be readily adapted to capture other Drosophila cell types a various stages of development dependent upon the cell type specific, GAL4-driven expression pattern of GFP.

Non-Laser Capture Microscopy Approach for the Microdissection of Discrete Mouse Brain Regions for Total RNA Isolation and Downstream Next-Generation Sequencing and Gene Expression Profiling

As technological platforms, approaches such as next-generation sequencing, microarray, and qRT-PCR have great promise for expanding our understanding of the breadth of molecular regulation. Newer approaches such as high-resolution RNA sequencing (RNA-Seq)1 provides new and expansive information about tissue- or state-specific expression such as relative transcript levels, alternative splicing, and micro RNAs2-4. Prospects for employing the RNA-Seq method in comparative whole transcriptome profiling5 within discrete tissues or between phenotypically distinct groups of individuals affords new avenues for elucidating molecular mechanisms involved in both normal and abnormal physiological states. Recently, whole transcriptome profiling has been performed on human brain tissue, identifying gene expression differences associated with disease progression6. However, the use of next-generation sequencing has yet to be more widely integrated into mammalian studies.
Gene expression studies in mouse models have reported distinct profiles within various brain nuclei using laser capture microscopy (LCM) for sample excision7,8. While LCM affords sample collection with single-cell and discrete brain region precision, the relatively low total RNA yields from the LCM approach can be prohibitive to RNA-Seq and other profiling approaches in mouse brain tissues and may require sub-optimal sample amplification steps. Here, a protocol is presented for microdissection and total RNA extraction from discrete mouse brain regions. Set-diameter tissue corers are used to isolate 13 tissues from 750-&mu;m serial coronal sections of an individual mouse brain. Tissue micropunch samples are immediately frozen and archived. Total RNA is obtained from the samples using magnetic bead-enabled total RNA isolation technology. Resulting RNA samples have adequate yield and quality for use in downstream expression profiling. This microdissection strategy provides a viable option to existing sample collection strategies for obtaining total RNA from discrete brain regions, opening possibilities for new gene expression discoveries.

Improved Protocol For Laser Microdissection Of Human Pancreatic Islets From Surgical Specimens

Laser microdissection (LMD) is a technique that allows the recovery of selected cells and tissues from minute amounts of parenchyma 1,2. The dissected cells can be used for a variety of investigations, such as transcriptomic or proteomic studies, DNA assessment or chromosomal analysis 2,3. An especially challenging application of LMD is transcriptome analysis, which, due to the lability of RNA 4, can be particularly prominent when cells are dissected from tissues that are rich of RNases, such as the pancreas. A microdissection protocol that enables fast identification and collection of target cells is essential in this setting in order to shorten the tissue handling time and, consequently, to ensure RNA preservation. 
Here we describe a protocol for acquiring human pancreatic beta cells from surgical specimens to be used for transcriptomic studies 5. Small pieces of pancreas of about 0.5-1 cm3 were cut from the healthy appearing margins of resected pancreas specimens, embedded in Tissue-Tek O.C.T. Compound, immediately frozen in chilled 2-Methylbutane, and stored at -80 &deg;C until sectioning. Forty serial sections of 10 &mu;m thickness were cut on a cryostat under a -20 &deg;C setting, transferred individually to glass slides, dried inside the cryostat for 1-2 min, and stored at -80 &deg;C. 
Immediately before the laser microdissection procedure, sections were fixed in ice cold, freshly prepared 70% ethanol for 30 sec, washed by 5-6 dips in ice cold DEPC-treated water, and dehydrated by two one-minute incubations in ice cold 100% ethanol followed by xylene (which is used for tissue dehydration) for 4 min; tissue sections were then air-dried afterwards for 3-5 min. Importantly, all steps, except the incubation in xylene, were performed using ice-cold reagents - a modification over a previously described protocol 6. utilization of ice cold reagents resulted in a pronounced increase of the intrinsic autofluorescence of beta cells, and facilitated their recognition. For microdissection, four sections were dehydrated each time: two were placed into a foil-wrapped 50 ml tube, to protect the tissue from moisture and bleaching; the remaining two were immediately microdissected. This procedure was performed using a PALM MicroBeam instrument (Zeiss) employing the Auto Laser Pressure Catapulting (AutoLPC) mode. The completion of beta cell/islet dissection from four cryosections required no longer than 40-60 min. Cells were collected into one AdhesiveCap and lysed with 10 &mu;l lysis buffer. Each single RNA specimen for transcriptomic analysis was obtained by combining 10 cell microdissected samples, followed by RNA extraction using the Pico Pure RNA Isolation Kit (Arcturus). This protocol improves the intrinsic autofluorescence of human beta cells, thus facilitating their rapid and accurate recognition and collection. Further improvement of this procedure could enable the dissection of phenotypically different beta cells, with possible implications for better understanding the changes associated with type 2 diabetes.

Industrialized, Artificial Intelligence-guided Laser Microdissection for Microscaled Proteomic Analysis of the Tumor Microenvironment

The tumor microenvironment (TME) represents a complex ecosystem comprised of dozens of distinct cell types, including tumor, stroma, and immune cell populations. To characterize proteome-level variation and tumor heterogeneity at scale, high-throughput methods are needed to selectively isolate discrete cellular populations in solid tumor malignancies. This protocol describes a high-throughput workflow, enabled by artificial intelligence (AI), that segments images of hematoxylin and eosin (H&#38;E)-stained, thin tissue sections into pathology-confirmed regions of interest for selective harvest of histology-resolved cell populations using laser microdissection (LMD). This strategy includes a novel algorithm enabling the transfer of regions denoting cell populations of interest, annotated using digital image software, directly to laser microscopes, thus enabling more facile collections. Successful implementation of this workflow was performed, demonstrating the utility of this harmonized method to selectively harvest tumor cell populations from the TME for quantitative, multiplexed proteomic analysis by high-resolution mass spectrometry. This strategy fully integrates with routine histopathology review, leveraging digital image analysis to support enrichment of cellular populations of interest and is fully generalizable, enabling harmonized harvests of cell populations from the TME for multiomic analyses.

Laser Capture Microdissection of Mouse Embryonic Cartilage and Bone for Gene Expression Analysis

Laser capture microdissection (LCM) is a powerful tool to isolate specific cell types or regions of interest from heterogeneous tissues. The cellular and molecular complexity of skeletal elements increases with development. Tissue heterogeneity, such as at the interface of cartilaginous and osseous elements with each other or with surrounding tissues, is one obstacle to the study of developing cartilage and bone. Our protocol provides a rapid method of tissue processing and isolation of cartilage and bone that yields high quality RNA for gene expression analysis. Fresh frozen tissues of mouse embryos are sectioned and brief cresyl violet staining is used to visualize cartilage and bone with colors distinct from surrounding tissues. Slides are then rapidly dehydrated, and cartilage and bone are isolated subsequently by LCM. The minimization of exposure to aqueous solutions during this process maintains RNA integrity. Mouse Meckel&rsquo;s cartilage and mandibular bone at E16.5 were successfully collected and gene expression analysis showed differential expression of marker genes for osteoblasts, osteocytes, osteoclasts, and chondrocytes. High quality RNA was also isolated from a range of tissues and embryonic ages. This protocol details sample preparation for LCM including cryoembedding, sectioning, staining and dehydrating fresh frozen tissues, and precise isolation of cartilage and bone by LCM resulting in high quality RNA for transcriptomic analysis.

Laser Capture Microdissection - A Demonstration of the Isolation of Individual Dopamine Neurons and the Entire Ventral Tegmental Area

Laser capture microdissection (LCM) is used to isolate a concentrated population of individual cells or precise anatomical regions of tissue from tissue sections on a microscope slide. When combined with immunohistochemistry, LCM can be used to isolate individual cells types based on a specific protein marker. Here, the LCM technique is described for collecting a specific population of dopamine neurons directly labeled with&#160;tyrosine hydroxylase immunohistochemistry and for isolation of the dopamine neuron containing region of the ventral tegmental area using indirect tyrosine hydroxylase immunohistochemistry on a section adjacent to those used for LCM. An infrared (IR) capture laser is used to both dissect individual neurons as well as the ventral tegmental area off glass slides and onto an LCM cap for analysis. Complete dehydration of the tissue with 100% ethanol and xylene is critical. The combination of the IR capture laser and the ultraviolet (UV) cutting laser is used to isolate individual dopamine neurons or the ventral tegmental area when using PEN membrane slides. A PEN membrane slide has significant advantages over a glass slide as it offers better consistency in capturing and collecting cells, is faster collecting large pieces of tissue, is less reliant on dehydration and results in complete removal of the tissue from the slide. Although removal of large areas of tissue from a glass slide is feasible, it is considerably more time consuming and frequently leaves some residual tissue behind. Data shown here demonstrate that RNA of sufficient quantity and quality can be obtained using these procedures for quantitative PCR measurements. Although RNA and DNA are the most commonly isolated molecules from tissue and cells collected with LCM, isolation and measurement of microRNA, protein and epigenetic changes in DNA can also benefit from the enhanced anatomical and cellular resolution obtained using LCM.

The isolation of individual dopamine neurons or the ventral tegmental area with direct or indirect immunohistochemistry is demonstrated using laser capture microdissection. Parameters for isolation of tissue from a glass slide using an infrared laser and from membrane slides using the combination of an infrared and ultraviolet laser are discussed.

Laser Capture Microdissection of Glioma Subregions for Spatial and Molecular Characterization of Intratumoral Heterogeneity, Oncostreams, and Invasion

Gliomas are primary brain tumors characterized by their invasiveness and heterogeneity. Specific histological patterns such as pseudopalisades, microvascular proliferation, mesenchymal transformation and necrosis characterize the histological heterogeneity of high-grade gliomas. Our laboratory has demonstrated that the presence of high densities of mesenchymal cells, named oncostreams, correlate with tumor malignancy. We have developed a unique approach to understand the mechanisms that underlie glioma&#39;s growth and invasion. Here, we describe a comprehensive protocol that utilizes laser capture microdissection (LMD) and RNA sequencing to analyze differential mRNA expression of intra-tumoral heterogeneous multicellular structures (i.e., mesenchymal areas or areas of tumor invasion). This method maintains good tissue histology and RNA integrity. Perfusion, freezing, embedding, sectioning, and staining were optimized to preserve morphology and obtain high-quality laser microdissection samples. The results indicate that perfusion of glioma bearing mice using 30% sucrose provides good morphology and RNA quality. In addition, staining tumor sections with 4% Cresyl violet and 0.5% eosin results in good nuclear and cellular staining, while preserving RNA integrity. The method described is sensitive and highly reproducible and it can be utilized to study tumor morphology in various tumor models. In summary, we describe a complete method to perform LMD that preserves morphology and RNA quality for sequencing to study the molecular features of heterogeneous multicellular structures within solid tumors.

Low-input Nucleus Isolation and Multiplexing with Barcoded Antibodies of Mouse Sympathetic Ganglia for Single-nucleus RNA Sequencing

The cardiac autonomic nervous system is crucial in controlling cardiac function, such as heart rate and cardiac contractility, and is divided into sympathetic and parasympathetic branches. Normally, there is a balance between these two branches to maintain homeostasis. However, cardiac disease states such as myocardial infarction, heart failure, and hypertension can induce the remodeling of cells involved in cardiac innervation, which is associated with an adverse clinical outcome.
Although there are vast amounts of data for the histological structure and function of the cardiac autonomic nervous system, its molecular biological architecture in health and disease is still enigmatic in many aspects. Novel technologies such as single-cell RNA sequencing (scRNA-seq) hold promise for the genetic characterization of tissues at single-cell resolution. However, the relatively large size of neurons may impede the standardized use of these techniques. Here, this protocol exploits droplet-based single-nucleus RNA sequencing (snRNA-seq), a method to characterize the biological architecture of cardiac sympathetic neurons in health and disease. A stepwise approach is demonstrated to perform snRNA-seq of the bilateral superior cervical (SCG) and stellate ganglia (StG) dissected from adult mice.
This method enables long-term sample preservation, maintaining an adequate RNA quality when samples from multiple individuals/experiments cannot be collected all at once within a short period of time. Barcoding the nuclei with hashtag oligos (HTOs) enables demultiplexing and the trace-back of distinct ganglionic samples post sequencing. Subsequent analyses revealed successful nuclei capture of neuronal, satellite glial, and endothelial cells of the sympathetic ganglia, as validated by snRNA-seq. In summary, this protocol provides a stepwise approach for snRNA-seq of sympathetic extrinsic cardiac ganglia, a method that has the potential for broader application in studies of the innervation of other organs and tissues.

Laser capture microdissection (LCM) has allowed gene expression analysis of single cells and enriched cell populations in tissue sections. LCM is a great tool for the study of the molecular mechanisms underlying cell differentiation and the development and progression of various diseases, including glaucoma. Glaucoma, which comprises a family of progressive optic neuropathies, is the most common cause of irreversible blindness worldwide. Structural changes and damage within the trabecular meshwork (TM) can result in increased intraocular pressure (IOP), which is a major risk factor for developing glaucoma. However, the precise molecular mechanisms involved are still poorly understood. The ability to perform gene expression analysis will be crucial in obtaining further insights into the function of these cells and its role in the regulation of IOP and glaucoma development. To achieve this, a reproducible method for isolating highly enriched TM from frozen sections of mouse eyes and a method for downstream gene expression analysis, such as RT-qPCR and RNA-Seq is needed. The method described herein is developed to isolate highly pure TM from mouse eyes for downstream digital PCR and microarray analysis. In addition, this technique can be easily adapted for the isolation of other highly enriched ocular cells and cell compartments that have been difficult to isolate from mouse eyes. The combination of LCM and RNA analysis can contribute to a more comprehensive understanding of the cellular events underlying glaucoma.

Here, we describe a protocol for a reproducible laser capture microdissection (LCM) for isolating trabecular meshwork (TM) for downstream RNA analysis. The ability to analyze changes in gene expression in the TM will help in understanding the underlying molecular mechanisms of TM-related ocular diseases.
