1. Herstellung von Agar-Platten, Kulturmedien, Kryostocks und Vorkulturen
<ol><li>Bereiten Sie Wachstumsmedien und erforderliche Reagenzien vor (siehe Tabelle der Materialien und Reagenzien).</li>
	<li>Streifen Sie die B. subtilis Stämme (z.B. BP40 (rocG+ gudBCR amyE::PgudB-yfp) und BP52 (rocG+ gudB+ amyE::PgudB-cfp) aus, die ein bzw. zwei aktive GDHs ausdrücken)2, die im Wettbewerbsexperiment auf SP-Medium-Agarplatten verwendet werden, um einzelne Kolonien zu erhalten. Die Platten über Nacht bei 37 °C inkubieren.</li>
	<li>Nehmen Sie einzelne Kolonien und impfen sterile Kulturröhrchen mit 4 ml LB flüssiges Medium. Wachsen Sie die Bakterien über Nacht bei 28 °C und 220 Rpm.</li>
	<li>Wachsen Sie Übernachtkulturen bei 28 °C, um zu vermeiden, dass die Zellen lyse oder sporulate.</li>
	<li>Messen Sie die optische Dichte der Kulturen bei einer Wellenlänge von 600 nm (OD600) mit einem Standardspektralphotometer.</li>
	<li>Wenn die Kulturen eine OD600 von 2,0 erreicht haben, mischen Sie 0,75 ml der Kulturen mit 0,75 ml einer sterilen 50%-Glyzerinlösung in 1,5 ml Reaktionsröhrchen. Die endgültige OD600 sollte 1,0 sein, um Kryostocks mit etwa 108 Zellen/ml zu erhalten.</li>
	<li>Bewahren Sie die Rohre bei -80 °C auf.</li>
	<li>Machen Sie drei Vorkulturen jeder Sorte, die mit den cfp- und yfp-kodierenden Fluorophorgenen gekennzeichnet sind. Impfen Sie die Präkulturen (sterile Kulturröhrchen mit 4 ml LB flüssigem Medium) mit 1 l Zellen aus -80 °C Kryostocks. Die Kulturen über Nacht bei 28 °C und 220 Rpm bebrüten.</li>
</ol>2. Kokultivierung von Bakterien, Probenentnahme und Probenlagerung
<ol><li>100 ml C-Glc und CE-Glc minimal enparieren (siehe Tabelle mit Reagenzien und Materialien) und 20 ml jedes Mediums in sterile 100 ml Schüttelkolben übertragen.</li>
	<li>Nehmen Sie 0,1 ml der Übernacht angebauten Vorkulturen, verdünnen Sie sie mit 0,9 ml LB-Medium in einer 1,5 ml Küvette und bestimmen Sie die OD600.</li>
	<li>Nehmen Sie für das Wettbewerbsexperiment die Vorkulturen der verschiedenen Stämme, die eine ähnliche OD600 zwischen 1.0-1.5 aufweisen.</li>
	<li>Um gemischte Zellpopulationen zu erhalten, verdünnen Sie die Zellen der Vorkulturen, die die entsprechende OD600 auf eine OD600 von 0,05 in 20 ml C-Glc und CE-Glc Minimalmedium in 100 ml Schüttelkolben ergänzt hatten. Für das Wettkampfexperiment sollten die beiden Stämme im Verhältnis 1:1 gemischt werden.</li>
	<li>10 ml Proben aus den Kolben nehmen, in 15 ml Kunststoffröhrchen übertragen, die Zellen durch Zentrifugieren 10 min bei 4.000 x g in einer Standardtischzentrifuge ernten und den Überstand entsorgen.</li>
	<li>Setzen Sie die Zellen in 0,5 ml frischem LB-Medium aus und übertragen Sie die Zellen in einen sterilen 1,5 ml Reaktionsbecher. 0,5 ml 50 % steriles Glycerin hinzufügen, die Suspension durch rigoroses Wirbeln mischen und die Proben bis zur weiteren Behandlung in einem Gefrierschrank von -80 °C lagern.</li>
	<li>Inkubieren Sie die Zellen, die in den Schüttelkolben für bis zu 24 Stunden bei 37 °C und 220 U/min übrig bleiben. Halten Sie die Schüttelkolben im Dunkeln, um ein Photobleichmittel der Fluorophore zu verhindern.</li>
	<li>Nehmen Sie weitere Proben von 0,1 ml nach 7 Stunden und 24 Stunden Wachstum. Messen und beachten Sie die OD600 von 1:10 Verdünnungen (in C-Glc oder CE-Glc minimal medium) der Proben.</li>
	<li>Nehmen Sie die entsprechende Menge an Zellen aus jeder Kultur, um Kryostocks herzustellen, die eine OD600 von 1,0 haben. Bewahren Sie die Proben bis zur weiteren Behandlung bei -80 °C auf.</li>
</ol>3. Probenbehandlung, Beschichtung und Inkubation für quantitative Analysen
<ol><li>Nach dem Sammeln aller Proben die Kryostocks auftauen und die Zellen in einer 0,9%igen Salinlösung (siehe Tabelle mit Reagenzien und Materialien) bis zu 10-3verdünnen.</li>
	<li>Platte 0,1 ml der 10-3 Verdünnungen auf SP-Mittelagarplatten und verteilen die Zellen mit sterilen Glaspipetten.</li>
	<li>Inkubieren Sie die Platten über Nacht bei 37 °C im Dunkeln, bis einzelne Kolonien entstanden sind.</li>
</ol>4. Zählen der Überlebenden durch Stereo Fluoreszenzmikroskopie für die quantitative Analyse
<ol><li>Teilen Sie den Boden der Agarplatte mit einem schwarzen Stift in vier Teile für eine bessere Orientierung, während die Überlebenden unter dem Stereofluoreszenzmikroskop gezählt werden.</li>
	<li>Stellen Sie die Platte kopfüber unter das Mikroskop und bringen Sie die Kolonien mit der Kaltlichtquelle in den Fokus.</li>
	<li>Sobald die Kolonien im Fokus sind, wechseln Sie zum entsprechenden Filtersatz für CFP, um die überlebenden Zellen des cfp-markiertenStammes zu visualisieren. Zählen Sie die Überlebenden dieser Sorte, indem Sie die Kolonien mit einem Stift beschriften und notieren Sie die Zahl.</li>
	<li>Entfernen Sie die Etiketten mit Ethanol, und wechseln Sie zum YFP-Filtersatz, um die verbleibenden Zellen des yfp-markiertenStammes zu visualisieren. Zählen Sie die Überlebenden erneut, indem Sie die Kolonien mit einem Stift beschriften und die Zahl notieren.</li>
</ol>5. Probenbehandlung und Mikroskopie für semiquantitative Analysen
<ol><li>Zur Veranschaulichung der Abbildungen erkennen Sie 10 l der Verdünnung von 10-4 (ca. 100 Zellen) aus Schritt 3.1 auf einer SP-Agarplatte (siehe Abbildung 3).</li>
	<li>Inkubieren Sie die Platten über Nacht bei 37 °C im Dunkeln, bis einzelne Kolonien entstanden sind.</li>
	<li>Stellen Sie die Petrischale ohne Deckel unter das Mikroskop und bringen Sie den Punkt mit der Kaltlichtquelle in den Fokus.</li>
	<li>Machen Sie Fotos von den Spots für illustrative Figuren. Wählen Sie eine geeignete Belichtungszeit, um die Bilder der Kolonien mit der Kaltlichtquelle zu machen.</li>
	<li>Ohne die Platte zu bewegen, wechseln Sie zum CFP-Filtersatz, passen Sie die Belichtungszeit an und machen Sie ein Bild. Tun Sie das gleiche mit dem YFP-Filtersatz und speichern Sie die Bilder für weitere Analysen.</li>
</ol>6. Datenanalyse
<ol><li>Verwenden Sie Software wie Excel für die quantitativen Datenanalysen. Berechnen Sie anhand der gezählten Kolonien den prozentualen Anteil der gelben und blauen Kolonien in Bezug auf die gesamte Anzahl der Kolonien, die auf 100% festgelegt sind.</li>
	<li>Verwenden Sie die berechneten Zahlen, um ein gestapeltes Balkendiagramm zu erstellen (siehe Abbildung 4 und Abbildung 5). Verwenden Sie ein Bildverarbeitungsprogramm wie Adobe Photoshop, um zusammengeführte Bilder der Bilder zu erstellen, die von den verschiedenen Spots aufgenommen wurden. Alternativ kann die frei verfügbare Software ImageJ, die von <a href="http://rsbweb.nih.gov/ij/">http://rsbweb.nih.gov/ij/</a> herunterladbar ist, für die Bildverarbeitung verwendet werden.</li>
	<li>Öffnen Sie die Bilder von einer Stelle, die mit dem CFP-Filtersatz und dem YFP-Filtersatz aufgenommen wurden. Optimieren Sie den Kontrast und die Helligkeit, um die Hintergrundfluoreszenz von den Medien zu reduzieren.</li>
	<li>Gehen Sie zu einem der Bilder und wählen Sie alle aus. Kopieren Sie das Bild, und fügen Sie es in das andere Bild ein.</li>
	<li>Verwenden Sie entweder die Funktion "Color Dodge", um die Bilder zusammenzuführen, oder überlagern Sie die fluoreszierenden Bilder über die Registerkarte Kanäle. Zusammengeführte Bilder der Kolonien aus verschiedenen Medien und unterschiedlichen Zeitpunkten stellen das Wachstum der verschiedenen Stämme innerhalb der flüssigen Kultur dar.</li>
</ol>7. Spezifische Tipps: Farbstoffschalter-Experiment und Kokultivierung von isogenen Stämmen, die mit cfp und yfp gekennzeichnet sind
Die Expression eines der beiden fluorophorkodierenden Gene in B. subtilis könnte die Fitness und damit die Wachstumsrate der Bakterien beeinflussen. Daher wird empfohlen, die folgenden Experimente durchzuführen, um auszuschließen, dass die Eliminierung eines KonkurrierendenStamms aus der Zellpopulation während des Anbaus einfach auf eine negative Wirkung des Fluorophors zurückzuführen ist:
<ol><li>Wiederholen Sie das ganze Experiment und kokultiv beschriftete Stämme(z.B. wird der frühere cfp-markierteStamm nun mit dem yfp-Gen beschriftet und umgekehrt). Obwohl inverse, sollten die erhaltenen Ergebnisse mit der vorherigen Beobachtung vergleichbar sein, dass ein Stamm einen selektiven Wachstumsvorteil gegenüber dem anderen Stamm hat.</li>
	<li>Wiederholen Sie das gesamte Experiment und kokultivieren Sie isogene Stämme mit yfp und cfp (z.B. BP40 (rocG+ gudBCR amyE::PgudB-yfp) und BP41 (rocG+ gudBCR amyE::PgudB-cfp)). Schätzen Sie die negativen Auswirkungen eines der beiden Fluorophore auf die Fitness der Bakterien, indem Sie die Zusammensetzung der Zellpopulation im Laufe der Zeit verfolgen.</li>

Mehrere Methoden wurden entwickelt, um die Wettbewerbstauglichkeit von Bakterien zu analysieren16. In vielen Fällen wurden die Bakterien mit verschiedenen Antibiotika-Resistenzkassetten17gekennzeichnet. Ähnlich unserem Ansatz ermöglicht die Kennzeichnung der Zellen mit Antibiotikaresistenzkassetten die Beurteilung der Wettbewerbstauglichkeit der Bakterien während der Kokultivierung unter definierten Wachstumsbedingungen. Darüber hinaus kann diese Methode verwendet werden, um die Wettbewerbstauglichkeit von Zellen zu bestimmen, die sich in einem bestimmten Ort auf dem Chromosom17voneinander unterscheiden. Es gibt jedoch einige Nachteile, indem Antibiotika-Resistenzkassetten verwendet werden, um die Wettbewerbstauglichkeit zu überwachen. Da die Expression der Resistenzgene hauptsächlich von Promotoren mit ungleicher Stärke angetrieben wird, werden die Enzyme, die Resistenzen gegen die Antibiotika verleihen, wahrscheinlich auf verschiedenen Ebenen produziert. Daher können schwache Fitnesseffekte mit diesem Ansatz nicht nachweisbar sein. In unserem Ansatz wurden beide Fluorophorgene mit dem gleichen Selektionsmarker integriert und ihre Expression wird von den gleichen Promotoren angetrieben2. Ein weiterer Nachteil, um die Wettbewerbstauglichkeit mit Antibiotika-Resistenz-Kassetten zu überwachen, könnte sein, dass der Ansatz mühsamer ist, da zwei Arten von Agarplatten, die mit den entsprechenden Antibiotika ergänzt werden, für die Koloniezählung benötigt werden. Alternativ kann die Eignung von Bakterien durch einfache Überwachung der Wachstumsrate und durch die Berechnung eines sogenannten Fitnessindex16bestimmt werden. Offensichtlich ist dies der genaueste Ansatz, weil die Bakterien einzeln kultiviert werden und toxische Verbindungen, die durch einen Stamm mit einem bestimmten Genotyp produziert werden könnten, das Wachstum des konkurrierenden Stammes nicht beeinflussen. Darüber hinaus gibt es keine Notwendigkeit, Antibiotika zu verwenden, die das Wachstum der Zellen beeinflussen könnten. Beide Ansätze sind jedoch nicht sehr anschaulich, da die Zahlen, die die Wettbewerbstauglichkeit beschreiben, nur recht neutral dargestellt werden können.
Die Verwendung von Fluorophor-kodierenden Genen zur Überwachung und Quantifizierung des Wettbewerbs innerhalb von Arten hat gegenüber anderen Methoden mehrere Vorteile. Wenn beide Stämme die Fluorophor-Kodierungsgene durch doppelte homologe Rekombination in das Chromosom integriert haben, besteht keine Notwendigkeit, Antibiotika in einem der Kultivierungsschritte zu verwenden. Daher können Proben, die während des Anbaus aus der Kultur entnommen werden, auf demselben Wachstumsmedium analysiert werden und beide Stämme sind in der Lage zu wachsen. Dieser Ansatz ermöglicht die Visualisierung des arteninternen Wettbewerbs in einer sehr anschaulichen Weise. Darüber hinaus können mit diesem semiquantitativen Ansatz mehrere Wachstumsbedingungen gleichzeitig getestet und viele verschiedene Stämme parallel verglichen werden. Schließlich besteht keine Notwendigkeit für die Fixierung der Proben auf Mikroskopdias, da die Proben, die während der Kokultivierung aus der Bakterienkultur entnommen wurden, in einem Gefrierschrank18gelagert werden können. So können alle Proben und Replikationen gleichzeitig analysiert werden.
Zwei kritische Schritte in unserem Protokoll müssen erwähnt werden. Es ist wichtig zu beachten, dass die Kryostocks in der gleichen Wachstumsphase jedes Wettbewerberstamms die gleichen Mengen an Zellen enthalten sollten. Ein anfängliches Missverhältnis der Stämme in den Kryostocks und damit in den Schüttelkolben vor Beginn des Experiments wird einen starken Einfluss auf das Ergebnis des Wettbewerbsexperiments haben. Daher ist es ratsam, die Zusammensetzung der Kryostocks vor dem Experiment zu überprüfen. Darüber hinaus sollte eine angemessene Menge an Zellen gleichmäßig über die Platte propagiert werden. Sonst sind die entstandenen Kolonien zu nah beieinander und eine genaue Bestimmung der überlebenden Zellen wird schwierig.
Es gibt auch einige Einschränkungen und Nachteile des fluorophorbasierten Ansatzes. Die Kokultivierung in einem Multi-Well-Plattenleser und die gleichzeitige Detektion der CFP- und YFP-Signale ist nicht möglich, da die Anregungs- und Emissionsspektren der Fluorophore zu nah beieinander liegen. Dieses technische Problem könnte jedoch mit verschiedenen fluoreszierenden Proteinen umgangen werden, z. B. mit grünem und rotem Licht, das optimal auf dem gleichen Proteingerüst basiert. Ein weiterer Nachteil des fluorophorenbasierten Ansatzes könnte sein, dass einige Mutationen nur einen schwachen Wachstumsfehler der Bakterien verursachen. Wenn also der Wachstumsfehler, der durch eines der fluorophor-kodierenden Gene verursacht werden könnte, stärker ist als der Wachstumsfehler, der durch eine bestimmte Mutation verursacht wird, ist der fluorophor-basierte Ansatz nicht geeignet, den Wettbewerb innerhalb der Spezies zu analysieren. Daher wird empfohlen, vor dem Erstellen eines ganzen Satzes von Stämmen zuerst nur die übergeordnete Sorte mit beiden, cfp und yfp, zu kennzeichnen und die Stämme zu kokultivieren. Die Wachstumsexperimente werden zeigen, wie stark die Fluorophore die Fitness der Bakterien beeinflussen (siehe Abbildungen 5A und 5B).
In Zukunft wird es interessant sein zu testen, ob der fluorophorbasierte Ansatz zur Überwachung des Intraspezies-Wettbewerbs genauer und weniger mühsam sein wird, wenn die überlebenden Zellen mit Flusszytometrie gezählt werden. Kürzlich hat sich gezeigt, dass die Durchflusszytometrie ein leistungsfähiges Werkzeug ist, um die Zusammensetzung von B. subtilis Biofilmen19zu analysieren. Darüber hinaus könnte es sinnvoller sein, schwache Fitnesseffekte zu analysieren, die die Wettbewerbsfähigkeit von Bakterien durch kontinuierliche Kokultivierung der fluorophor-markierten Bakterien in einem Fermenter beeinträchtigen. Im Gegensatz zu Schüttelkolben ermöglicht dieser Ansatz, die Wachstumsbedingungen konstant zu halten und somit den Wettbewerb innerhalb der Spezies über einen langen Zeitraum zu überwachen.

Bodenbakterien sind in der Regel mit flexiblen regulatorischen Netzwerken und breiten stoffwechselnden Kapazitäten ausgestattet. Beide Eigenschaften ermöglichen es den Zellen, ihre katabolen und anabolen Bahnen anzupassen, um mit ihren Gefährten und anderen Mikroorganismen um die Nährstoffe zu konkurrieren, die in einer bestimmten ökologischen Nische verfügbar sind1. Wenn die Bakterien jedoch nicht in der Lage sind, sich an ihre Umgebung anzupassen, können andere Mechanismen für das Überleben einer Art verantwortlich sein. In der Tat, da viele Bakterien schnell vermehren und die Populationen hohe Zelldichten Subpopulationen erreichen können spontan angesammelt positive Mutationen, die die Zellen mit einem selektiven Wachstumsvorteil und damit ihre Fitness zu erhöhen. Darüber hinaus können Mutations-Hotspots und stressinduzierte adaptive Mutagenese die Entwicklung eines unangepassten Bakteriums2,3erleichtern. So ist die Anhäufung von Mutationen und Wachstum unter kontinuierlicher Selektion der Ursprung für die enorme mikrobielle Vielfalt, selbst innerhalb derselben Gattung4,5. Wie in der Natur findet auch die Formgebung bakterieller Genome im Labor aufgrund der kontinuierlichen Kultivierung unter Auswahl statt. Ein Beispiel dafür ist die Domestizierung des Gram-positiven Bakteriums B. subtilis, das weltweit in der Grundlagenforschung und in der Industrie eingesetzt wird. In den 1940er Jahren wurde B. subtilis mit DNA-schädigenden Röntgenstrahlen behandelt, gefolgt von der Kultivierung unter einer spezifischen Wachstumsbedingung6. Die Mutationen, die sich in den Bakterien während ihrer Domestizierung angesammelt haben, sind für den Verlust vieler Wachstumsmerkmale verantwortlich, d.h. der Laborstamm 168 von B. subtilis verlor die Fähigkeit, komplexe Kolonien zu bilden7,8.
Für die am besten untersuchten Modellbakterien Escherichia coli und B. subtilissteht heute eine Vielzahl leistungsstarker Werkzeuge zur Verfügung, um ihre Genome genetisch zu manipulieren, um spezifische wissenschaftliche Fragen zu beantworten. Manchmal verursacht die Inaktivierung eines Gens von Interesse einen schweren Wachstumsfehler, der dann auf dem Standardwachstumsmedium9deutlich sichtbar ist. Im Gegensatz dazu werden Mutationen, die einen schwachen Wachstumsfehler verursachen und damit nur geringfügig die Fitness der Sorte beeinträchtigen, oft ignoriert. In beiden Fällen führen jedoch eine längere Inkubation und Passage der mutierten Stämme für mehrere Generationen in der Regel zur Anhäufung von Suppressormutanten, die den Phänotyp des Elternstamms2,9wiederhergestellt haben. Die Charakterisierung von Suppressormutanten und die Identifizierung der Mutationen, die den Wachstumsdefekt des Stammstamms wiederhergestellt haben, ist ein sehr hilfreicher Ansatz, der eine Aufklärung wichtiger und oft neuartiger zellulärer Prozesse ermöglicht10,11.
Wir sind an der Kontrolle der Glutamathomöostase in B. subtilis12interessiert. Ähnlich wie E. colireagiert B. subtilis auf die Störung der Glutamathomöostase(d.h.Block im Glutamatabbau2) durch die Anhäufung von Suppressormutanten. Die genomischen Veränderungen in diesen Suppressormutanten, die durch spontane Mutation erworben wurden, erwiesen sich schnell wieder GlutamatHomöostase9,13. Daher ist es nicht verwunderlich, dass sich die Anpassung von B. subtilis an einen spezifischen Wachstumszustand während der Domestizierung des Bakteriums in der Enzymsynthese und in den entwickelten enzymatischen Aktivitäten widerspiegelt, die am Glutamatstoffwechsel beteiligt sind12. Es wurde vermutet, dass der Mangel an exogenem Glutamat im Wachstumsmedium während des Domestizierungsprozesses die treibende Kraft für die Entstehung und Fixierung des kryptischen Glutamatdehydrogenase (GDH) gudBCR-Gens im Laborstamm 1682,14war. Diese Hypothese wird durch unsere Beobachtung gestützt, dass die reduzierte Menge an GDH-Aktivität im Laborstamm den Bakterien einen selektiven Wachstumsvorteil verschafft, wenn exogenes Glutamat knapp ist2. Darüber hinaus führt die Kultivierung eines B. subtilis-Stamms, die die GDH GudB synthetisiert, in Ermangelung von exogenem Glutamat zur Anhäufung von Suppressormutanten, die das gudB-Gen inaktivierthaben 2 . Offensichtlich ist das Vorhandensein eines katabolisch aktiven GDH für die Zelle nachteilig, da endogen produziertes Glutamat, das sonst für Anabolismus verwendet werden könnte, zu Ammonium und 2-Oxoglutarat degradiert wird (Abbildung 1). Im Gegensatz dazu hat ein B. subtilis-Stamm, der mit hoher GDH-Aktivität ausgestattet ist, einen selektiven Wachstumsvorteil gegenüber einer Sorte, die nur einen funktionellen GDH synthetisiert. Es ist davon auszugehen, dass die hohe GDH-Aktivität es den Bakterien ermöglicht, Glutamat als zweite Kohlenstoffquelle zusätzlich zu anderen Kohlenstoffquellen zu nutzen, die vom Medium2 bereitgestellt werden (siehe Abbildung 1). So, GDH-Aktivität stark beeinflusst die Fitness von Bakterien, abhängig von der Verfügbarkeit von exogenen Glutamat.
Hier stellen wir eine sehr anschauliche Methode zur Überwachung und Visualisierung der intraspezies-Konkurrenz zwischen zwei B. subtilis-Stämmen vor, die sich in einem einzigen Ort auf dem Chromosom unterscheiden (Abbildung 2). Die beiden Stämme wurden mit den Yfp- und cfp-Genen beschriftet, die die Fluorophore YFP und CFP kodieren, und unter verschiedenen Ernährungsbedingungen kokultiviert. Durch Probenahmen im Laufe der Zeit und durch Das aufgeeignete Verdünnungen auf Agarplatten konnten die Überlebenden in jeder der Kulturen leicht mit einem gemeinsamen Stereofluoreszenzmikroskop überwacht werden. Das in diesem Papier beschriebene Verfahren ist einfach durchzuführen und geeignet, die schnelle klonale Expansion und Eliminierung von vorteilhaften bzw. schädlichen Mutationen in einer Zellpopulation im Laufe der Zeit zu visualisieren.

Viele Mikroorganismen wie Bakterien vermehren sich extrem schnell und die Populationen können hohe Zelldichten erreichen. Kleine Zellfraktionen in einer Population haben immer angesammelte Mutationen, die entweder schädlich oder vorteilhaft für die Zelle sind. Wenn der Fitnesseffekt einer Mutation der Subpopulation einen starken selektiven Wachstumsvorteil verschafft, können die Individuen dieser Subpopulation schnell überwettbewerben und sogar ihre unmittelbaren Mitmenschen vollständig eliminieren. So können kleine genetische Veränderungen und selektionsgesteuerte Anhäufung von Zellen, die vorteilhafte Mutationen erworben haben, zu einer vollständigen Verschiebung des Genotyps einer Zellpopulation führen. Hier stellen wir ein Verfahren zur Überwachung der schnellen klonalen Expansion und Eliminierung von vorteilhaften bzw. schädlichen Mutationen in einer bakteriellen Zellpopulation im Laufe der Zeit durch Kokultivierung von fluoreszierend markierten Individuen des Gram-positiven Modellbakteriums Bacillus subtilisvor. Die Methode ist einfach durchzuführen und sehr anschaulich, um intraartenWettbewerb unter den Individuen in einer bakteriellen Zellpopulation zu zeigen.

Die hier beschriebene Methode wurde erfolgreich angewandt, um den Wettbewerb innerhalb von Arten in einer Zellpopulation zu visualisieren, die aus B. subtilis-Stämmen besteht, die mit den cfp- und yfp-Genen gekennzeichnet wurden, die die Fluorophore CFP bzw. YFP kodieren. Wie in Abbildung 3dargestellt, kann die Methode verwendet werden, um den Wettbewerb innerhalb der Spezies sehr anschaulich zu visualisieren. Durch das Aufspüren der Proben auf kleinen Flächen wurde die klonale Zusammensetzung der Zellpopulation auf einen Blick sichtbar. Obwohl dieser Ansatz für quantitative Analysen nicht geeignet ist, ist er nützlich, um die Auswirkungen verschiedener Wachstumsparameter(d. h.Stickstoffquelle) auf die Entwicklung einer Zellpopulation, die ursprünglich beide Stämme in gleichen Mengen enthielt, grob zu schätzen (Abbildung 3). Darüber hinaus kann in einem kleinen Ansatz die Eignung verschiedener B. Subtilis-Stämme, die unter dem gleichen Wachstumszustand kultiviert wurden, mit einer einzigen Agarplatte getestet werden. Für quantitative Analysen wird empfohlen, die Proben über die gesamte Oberfläche einer Agarplatte zu vermehren. Dies wird eine Überlagerung der Kolonien verhindern und somit die eindeutige Identifizierung und Anzahl von Kolonien ermöglicht, die aus einzelnen Zellen entstanden sind. Durch das Plattieren geeigneter Verdünnungen auf Agarplatten kann die klonale Zusammensetzung einer Zellpopulation im Laufe der Zeit präzise bestimmt werden, indem einfach die gelben und blauen Fluoreszenzkolonien gezählt werden (siehe Abbildung 4). Wie wir bereits berichtet haben, GDH-Aktivität stark beeinflusst die Fitness von B. subtilis in Abhängigkeit von der Verfügbarkeit von exogenen Glutamat2. Offensichtlich ist in Ermangelung einer exogenen Glutamat-High-Level-GDH-Aktivität für die Bakterien nachteilig, da die Enzyme RocG und GudB Glutamat abbauen, das bei Anabolismus benötigt wird (siehe Abbildung 1 und Abbildung 4A). Im Gegensatz dazu, wenn den Bakterien zur Verfügung gestellt, Glutamat kann als Amino-Gruppe Spender in Transaminationsreaktionen dienen. Darüber hinaus kann Glutamat in den Kohlenstoffstoffwechsel eingespeist und aufgrund des Vorhandenseins der katabolaktiven GDHs RocG und GudB als Energiequelle genutzt werden (Abbildung 1 und Abbildung 4B). Wie in den Abbildungen 4C und 4Ddargestellt, wurden ähnliche Ergebnisse in einem Farbschalterexperiment erzielt. Auch hier wurden Bakterien, die mit hoher GDH-Aktivität ausgestattet waren, von Zellen mit reduzierter GDH-Aktivität in Wachstumsmedien ohne Glutamat übertroffen. Im Gegensatz dazu wurden Bakterien, die nur einen aktiven GDH synthetisierten, aus der Kultur eliminiert, als das Medium mit Glutamat ergänzt wurde. Wie in den Abbildungen 5A und 5Bdargestellt, blieb die ausgangszusammensetzung der gemischten Zellpopulation im Laufe der Zeit nahezu konstant. So war die Beseitigung einer der beiden Stämme, die mit unterschiedlichen Mengen an GDH-Aktivität ausgestattet waren, im Wettbewerbsexperiment nicht auf einen durch die Fluorophoren verursachten Wachstumsfehler zurückzuführen (siehe Abbildung 4).  Zusammengenommen ist die Verwendung von Fluorophoren ein leistungsfähiges Werkzeug zur Überwachung des Wettbewerbs innerhalb der Spezies in einer bakteriellen Zellpopulation.

Monitoring Spatial Segregation in Surface Colonizing Microbial Populations

Microbes provide an intriguing system to study social interaction among individuals within a population. The short generation times and relatively simple genetic modification procedures of microbes facilitate the development of the sociomicrobiology field. To assess the fitness of certain microbial species, selected strains or their genetically modified derivatives within one population, can be fluorescently labelled and tracked using microscopy adapted with appropriate fluorescence filters. Expanding colonies of diverse microbial species on agar media can be used to monitor the spatial distribution of cells producing distinctive fluorescent proteins.
Here, we present a detailed protocol for the use of green- and red-fluorescent protein producing bacterial strains to follow spatial arrangement during surface colonization, including flagellum-driven community movement (swarming), exopolysaccharide- and hydrophobin-dependent growth mediated spreading (sliding), and complex colony biofilm formation. Non-domesticated isolates of the Gram-positive bacterium, Bacillus subtilis can be utilized to scrutinize certain surface spreading traits and their effect on two-dimensional distribution on the agar-solidified medium. By altering the number of cells used to initiate colony biofilms, the assortment levels can be varied on a continuous scale. Time-lapse fluorescent microscopy can be used to witness the interaction between different phenotypes and genotypes at a certain assortment level and to determine the relative success of either.

The role of assortment (spatial segregation) in evolutionary scenarios can be examined using simple microbial systems in the laboratory that allow controlled adjustment of spatial distribution. By modifying the founder cell density, various assortment levels can be visualized using fluorescently labelled bacterial strains in the colony biofilms of Bacillus subtilis.

Now that the cells have been spun down into a pellet, I'm going to aspirate the supernatant.Now I'm going to wash out the cells with PBS. And this is to, this is for staining the cells. The stains that we are using are esterase substrates.Okay, now we we're going to centrifuge again and spin down the cells into a palate. And I'm going to aspirate the PBS and I'm going to resin the cells. I'm in media to be counted.I'm mixing the cells so that when we take the a sample of it, the concentration will be even throughout the tube. Now I'm going to take a hundred microliters of the cells to measure the cell density. Now I'm putting in a hundred microliters of type and blue, which is a stain.We're going to wait three to five minutes in order for the stain to permeate dead cell membranes. When we count the cells, the blue ones we don't count. The cells are ready to be counted with the hemo cytometer, I'm going to transfer 50 microliters of the cell mixture to each side of the hemo cytometer.Okay, I'm going to cover it with a glass slide side. There's two sides to the hemo cytometer. I'm gonna count the first side and after counting both sides, I'm going to take the average and then multiply by two because we had a one-to-one dilution with the type in blue.So basically our cell density will be 135 times 10 to the four cells per mil. For our experiment, we will be using a cell solution with a concentration of half a million cells per mil. And so since we have 13.5 million cells, I will be resus suspending the cells in 27 mil of media.We are using two different types of stains. This is a live dead assay from molecular probes. Our first stain is called calcium am.Our second stain is called AUM homodimer. It stains dead cells. We use blue excitation to get green fluorescence and green excitation to get red fluorescence For these two stains, when we're imaging our dice solution will be prepared in PBS.So first I'm going to transfer five mil of PBS into a tube phosphate buffered saline. That's a saline solution. Now I'm going to add half a microliter of calcium am per mil.Now I'm adding 2.5 microliters of calcium am to the tube and two microliters of athe homodimer per mil of PBS. Here is the btex machine. It makes the cell and media well distributed through the whole volume.Now we load the cell 200 microliter onto the seven here. And then we put on the cap, this is a tight tightly sealed through like that way here I open the valve and then it's the pressure light air comes in and then I adjust the belt like that. And then it change the pressure.So I adjust. The pressure is five PSI. The inside of tubing pressure is five PSI.From here to here, it connected through the this inside the hole. So just we open the bell here and then the cell injected with the five PSI pressure and then starting open. And then Sona valve starting operate.And then we roll the substrate. It substrate is just a simple slide glass. And then we load the proper portion and I put some sketch tape to fix the substrate like that, right?And simply I just fix it. So we are setting whole thing the cell and ary valve and the substrate during the moving the ary working, start working. So we are set up whole thing and then open ary valve start.And then we move the stage like that, right? And then we make some pattern onto the substrate pattern onto the substrate and bam character. I'm going to immerse these droplets that we printed in this dye solution that we made earlier.And now the droplets will be incubated for 10 minutes and then imaged. First I'm going to adjust the image through the eyepiece. Our first image is just a bright field image.I'm gonna turn off the light and change the filter so that we have blue excitation, which will show green fluorescence. And the third image we'll be taking is the dead cells, which is the Thm Homodimer stain. And with green light, we will get red fluorescence.

A Visual Assay to Monitor T6SS-mediated Bacterial Competition

Type VI secretion systems (T6SSs) are molecular nanomachines allowing Gram-negative bacteria to transport and inject proteins into a wide variety of target cells1,2. The T6SS is composed of 13 core components and displays structural similarities with the tail-tube of bacteriophages3. The phage uses a tube and a puncturing device to penetrate the cell envelope of target bacteria and inject DNA. It is proposed that the T6SS is an inverted bacteriophage device creating a specific path in the bacterial cell envelope to drive effectors and toxins to the surface. The process could be taken further and the T6SS device could perforate other cells with which the bacterium is in contact, thus injecting the effectors into these targets. The tail tube and puncturing device parts of the T6SS are made with Hcp and VgrG proteins, respectively4,5.
The versatility of the T6SS has been demonstrated through studies using various bacterial pathogens. The Vibrio cholerae T6SS can remodel the cytoskeleton of eukaryotic host cells by injecting an "evolved" VgrG carrying a C-terminal actin cross-linking domain6,7. Another striking example was recently documented using Pseudomonas aeruginosa which is able to target and kill bacteria in a T6SS-dependent manner, therefore promoting the establishment of bacteria in specific microbial niches and competitive environment8,9,10.
In the latter case, three T6SS-secreted proteins, namely Tse1, Tse2 and Tse3 have been identified as the toxins injected in the target bacteria (Figure 1). The donor cell is protected from the deleterious effect of these effectors via an anti-toxin mechanism, mediated by the Tsi1, Tsi2 and Tsi3 immunity proteins8,9,10. This antimicrobial activity can be monitored when T6SS-proficient bacteria are co-cultivated on solid surfaces in competition with other bacterial species or with T6SS-inactive bacteria of the same species8,11,12,13.
The data available emphasized a numerical approach to the bacterial competition assay, including time-consuming CFU counting that depends greatly on antibiotic makers. In the case of antibiotic resistant strains like P. aeruginosa, these methods can be inappropriate. Moreover, with the identification of about 200 different T6SS loci in more than 100 bacterial genomes14, a convenient screening tool is highly desirable. We developed an assay that is easy to use and requires standard laboratory material and reagents. The method offers a rapid and qualitative technique to monitor the T6SS-dependent bactericidal/bacteriostasis activity by using a reporter strain as a prey (in this case Escherichia coli DH5&alpha;) allowing a-complementation of the lacZ gene. Overall, this method is graphic and allows rapid identification of T6SS-related phenotypes on agar plates. This experimental protocol may be adapted to other strains or bacterial species taking into account specific conditions such as growth media, temperature or time of contact.

We describe a qualitative assay to monitor bacterial competition mediated by the Pseudomonas aeruginosa type VI secretion system (T6SS). The assay relies on the survival/killing of Escherichia coli target cells carrying a lacZ-reporter. This technique is adjustable to assess the bactericidal/bacteriostasis activity of T6SS-proficient microorganisms.

Monitoring Dynamic Changes In Mitochondrial Calcium Levels During Apoptosis Using A Genetically Encoded Calcium Sensor

Dynamic changes in intracellular calcium concentration in response to various stimuli regulates many cellular processes such as proliferation, differentiation, and apoptosis1. During apoptosis, calcium accumulation in mitochondria promotes the release of pro-apoptotic factors from the mitochondria into the cytosol2. It is therefore of interest to directly measure mitochondrial calcium in living cells in situ during apoptosis. High-resolution fluorescent imaging of cells loaded with dual-excitation ratiometric and non-ratiometric synthetic calcium indicator dyes has been proven to be a reliable and versatile tool to study various aspects of intracellular calcium signaling. Measuring cytosolic calcium fluxes using these techniques is relatively straightforward. However, measuring intramitochondrial calcium levels in intact cells using synthetic calcium indicators such as rhod-2 and rhod-FF is more challenging. Synthetic indicators targeted to mitochondria have blunted responses to repetitive increases in mitochondrial calcium, and disrupt mitochondrial morphology3. Additionally, synthetic indicators tend to leak out of mitochondria over several hours which makes them unsuitable for long-term experiments. Thus, genetically encoded calcium indicators based upon green fluorescent protein (GFP)4 or aequorin5 targeted to mitochondria have greatly facilitated measurement of mitochondrial calcium dynamics. Here, we describe a simple method for real-time measurement of mitochondrial calcium fluxes in response to different stimuli. The method is based on fluorescence microscopy of 'ratiometric-pericam' which is selectively targeted to mitochondria. Ratiometric pericam is a calcium indicator based on a fusion of circularly permuted yellow fluorescent protein and calmodulin4. Binding of calcium to ratiometric pericam causes a shift of its excitation peak from 415 nm to 494 nm, while the emission spectrum, which peaks around 515 nm, remains unchanged. Ratiometric pericam binds a single calcium ion with a dissociation constant in vitro of ~1.7 &mu;M4. These properties of ratiometric pericam allow the quantification of rapid and long-term changes in mitochondrial calcium concentration. Furthermore, we describe adaptation of this methodology to a standard wide-field calcium imaging microscope with commonly available filter sets. Using two distinct agonists, the purinergic agonist ATP and apoptosis-inducing drug staurosporine, we demonstrate that this method is appropriate for monitoring changes in mitochondrial calcium concentration with a temporal resolution of seconds to hours. Furthermore, we also demonstrate that ratiometric pericam is also useful for measuring mitochondrial fission/fragmentation during apoptosis. Thus, ratiometric pericam is particularly well suited for continuous long-term measurement of mitochondrial calcium dynamics during apoptosis.

Coincubation Assay for Quantifying Competitive Interactions between Vibrio fischeri Isolates

This manuscript describes a culture-based, coincubation assay for detecting and characterizing competitive interactions between two bacterial populations. This method employs stable plasmids that allow each population to be differentially tagged with distinct antibiotic resistance capabilities and fluorescent proteins for selection and visual discrimination of each population, respectively. Here, we describe the preparation and coincubation of competing Vibrio fischeri strains, fluorescence microscopy imaging, and quantitative data analysis. This approach is simple, yields quick results, and can be used to determine whether one population kills or inhibits the growth of another population, and whether competition is mediated through a diffusible molecule or requires direct cell-cell contact. Because each bacterial population expresses a different fluorescent protein, the assay permits the spatial discrimination of competing populations within a mixed colony. Although the described methods are performed with the symbiotic bacterium V. fischeri using conditions optimized for this species, the protocol can be adapted for most culturable bacterial isolates.

Kinetic Visualization of Single-Cell Interspecies Bacterial Interactions

Polymicrobial communities are ubiquitous in nature, yet studying their interactions at the single-cell level is difficult. Thus, a microscopy-based method has been developed for observing interspecies interactions between two bacterial pathogens. The use of this method to interrogate interactions between a motile Gram-negative pathogen, Pseudomonas aeruginosa and a non-motile Gram-positive pathogen, Staphylococcus aureus is demonstrated here. This protocol consists of co-inoculating each species between a coverslip and an agarose pad, which maintains the cells in a single plane and allows for visualization of bacterial behaviors in both space and time.
Furthermore, the time-lapse microscopy demonstrated here is ideal for visualizing the early interactions that take place between two or more bacterial species, including changes in bacterial species motility in monoculture and in coculture with other species. Due to the nature of the limited sample space in the microscopy setup, this protocol is less applicable for studying later interactions between bacterial species once cell populations are too high. However, there are several different applications of the protocol which include the use of staining for imaging live and dead bacterial cells, quantification of gene or protein expression through fluorescent reporters, and tracking bacterial cell movement in both single species and multispecies experiments.

This live-bacterial cell imaging protocol allows for visualization of interactions between multiple bacterial species at the single-cell level over time. Time-lapse imaging allows for observation of each bacterial species in monoculture or coculture to interrogate interspecies interactions in multispecies bacterial communities, including individual cell motility and viability.

Using Coculture to Detect Chemically Mediated Interspecies Interactions

In nature, bacteria rarely exist in isolation; they are instead surrounded by a diverse array of other microorganisms that alter the local environment by secreting metabolites. These metabolites have the potential to modulate the physiology and differentiation of their microbial neighbors and are likely important factors in the establishment and maintenance of complex microbial communities. We have developed a fluorescence-based coculture screen to identify such chemically mediated microbial interactions. The screen involves combining a fluorescent transcriptional reporter strain with environmental microbes on solid media and allowing the colonies to grow in coculture. The fluorescent transcriptional reporter is designed so that the chosen bacterial strain fluoresces when it is expressing a particular phenotype of interest (i.e. biofilm formation, sporulation, virulence factor production, etc.) Screening is performed under growth conditions where this phenotype is not expressed (and therefore the reporter strain is typically nonfluorescent). When an environmental microbe secretes a metabolite that activates this phenotype, it diffuses through the agar and activates the fluorescent reporter construct. This allows the inducing-metabolite-producing microbe to be detected: they are the nonfluorescent colonies most proximal to the fluorescent colonies. Thus, this screen allows the identification of environmental microbes that produce diffusible metabolites that activate a particular physiological response in a reporter strain. This publication discusses how to: a) select appropriate coculture screening conditions, b) prepare the reporter and environmental microbes for screening, c) perform the coculture screen, d) isolate putative inducing organisms, and e) confirm their activity in a secondary screen. We developed this method to screen for soil organisms that activate biofilm matrix-production in Bacillus subtilis; however, we also discuss considerations for applying this approach to other genetically tractable bacteria.

Quantification of Interbacterial Competition using Single-Cell Fluorescence Imaging

Interbacterial competition can directly impact the structure and function of microbiomes. This work describes a fluorescence microscopy approach that can be used to visualize and quantify competitive interactions between different bacterial strains at the single-cell level. The protocol described here provides methods for advanced approaches in slide preparation on both upright and inverted epifluorescence microscopes, live-cell and time-lapse imaging techniques, and quantitative image analysis using the open-source software FIJI. The approach in this manuscript outlines the quantification of competitive interactions between symbiotic Vibrio fischeri populations by measuring the change in area over time for two coincubated strains that are expressing different fluorescent proteins from stable plasmids. Alternative methods are described for optimizing this protocol in bacterial model systems that require different growth conditions. Although the assay described here uses conditions optimized for V. fischeri, this approach is highly reproducible and can easily be adapted to study competition among culturable isolates from diverse microbiomes.
