1. 筹备工作

</ol>2. 使用荧光微球校准基于样品室的 LSFM
注:校准的目的是对齐照明和检测镜头（图2A）的焦点，因为这是清晰图像的前提。LSFM 应定期校准，至少每 3-4 周校准一次。
<ol><li>在 80 °C 的干块加热器/搅拌机中重新液化 agarose 参考，然后让阿加罗斯阿利库特冷却到 35 °C。</li>
	<li>将 50μL 的糖液转移到 1.5 mL 反应管中，并添加 0.5 μL 的荧光微球溶液。混合在1，400转米1分钟。</li>

</ol>3. 果 蝇 胚胎的收集
<ol><li>将 100-200 名 德罗索菲拉 系列的成人转移到新的养殖小瓶 2-3 天前的成像检测，以建立鸡蛋收集文化。如果尚不存在，请考虑使用古老的小瓶来启动后代文化。为了确保成年人不超过两周大，及时用后代培养取代胚胎采集培养。</li>

</ol>4. 三宝胚 胎的集合
注:为方便起见，提供 三宝鸡 蛋收集程序方案（图3A），本步骤括号内的数字也参考。

</ol>5. 以次氯酸钠为基础的去皮
注:嗜 血杆菌 和 三叶草 胚胎都由胆汁覆盖，这是一种保护性且高度分散的蛋白质层，只要胚胎在去除后保持湿润，对正常发育就不重要。两种胚胎的分体协议是相同的。
<ol><li>用8 mL的高压自来水和7mL的高压自来水和1mL的次氯酸钠（NaOCl）溶液（图3B）填充A1、A2、A3和B3井，准备6井板。在立体显微镜下观察减压过程，最好是在透射光下。 注意:次氯酸钠具有腐蚀性。</li>

</ol>7. 基于样品室的 LSFM 中的比较实时成像
<ol><li>在检测镜头前移动具有微透镜阶段的胚胎之一。确保蜘蛛网支架相对于照明 （x） 和检测 （z） 轴 （cf. 图 1C）处于 45° 位置。</li>
	<li>在传输光通道中，将胚胎移入视野中心。蜘蛛网支架不应可见。</li>
	<li>将胚胎与z中的微转解阶段移动，直到胚胎的中平面与焦点平面重叠，即直到轮廓看起来清晰。无需切换到荧光通道，则通过将 250 μm 从中平面移到两个方向来指定视野体积。</li>
	<li>可选地，如果需要沿多个方向成像，适当旋转胚胎并重复步骤 7.2 和 7.3。蜘蛛网支架支持在 90°的步骤中最多支持四个方向。</li>
	<li>对于安装在蜘蛛网支架上的所有其他胚胎（图 3E），重复步骤 7.1 到7.3（或 7.4）。确保最上层胚胎在检测镜头前时不会离开成像缓冲区。</li>
	<li>定义荧光通道（激光功率、曝光时间、检测滤光片）和时间推移（间隔、总持续时间）参数，并开始成像过程。有关指示性值，请参阅示例数据集的元数据表（补充表 1）。对于持续几天的检测，请考虑覆盖样品室打开至少部分，以减少蒸发。</li>
</ol>8. 检索和进一步培育成像胚胎
<ol><li>成像检测结束后，小心地将蜘蛛网支架从样品室中取出。</li>
	<li>用一把小画笔将胚胎从糖膜中分离出，并将其转移到贴有适当标签的显微镜滑梯上。将滑梯放入检索盘中，并在相应的标准饲养条件下孵化。</li>

</ol>9. 图像数据处理和元数据文档
注:对于图像数据处理，建议使用图像J衍生 FIJI35（imagej.net/Fiji/Downloads）。 FIJI 不需要安装，提供 32 个和 64 位版本。LSFM 数据最常用的格式之一是标记图像文件格式 （TIFF），它允许以 TIFF 容器的形式存储图像堆栈。

</ol>10. 数据可视化

作者没有什么可透露的。

LSFM 的独家应用领域之一是发育生物学。在这个学科中，观察活的标本很重要，否则无法动态地描述形态遗传过程。此处描述的基于样品室 LSFM 的同步实时成像实验框架很方便，原因有二。
环境方差是连续实时成像中不可避免的，可以主动解决。在与昆虫胚胎相关的活成像中，我们看到以下易感性。在胚胎采集时，卵子收集培养可能有不同的年龄。在 德罗索菲拉，已经证明，这影响后代45的素质。虽然使用适当的去同步文化是一种选择，但与同步文化同步成像要方便得多。基于 嗜血杆菌和 三叶草的代表性结果都源于同步的卵子收集培养，我们可以自信地排除不同的荧光特征是父母衰老的意外效应。
减孕是关键一步，因为长期接触次氯酸钠会降低胚胎存活率。不方便的是，次氯酸钠的离子强度会随着时间的流变而降低。测量离子强度是可能的46，但费力和繁琐。在同步现场成像中，在准备与减压相关的 6 井板时，可用于所有线路和/或条件的主组合。
即使在有高效空调的实验室中，小而不规则的温度波动也是不可避免的，也会影响基于温度的9 个样品室的LSFM。 从理论上讲，样品室的温度可以记录下来，但不可能确切地重复。在同时进行活成像时，这些波动也会发生，但它们同样影响所有胚胎。
从实际角度来看，多个胚胎同步成像的协议增加了吞吐量。在实时成像中，兴趣发展过程的持续时间决定了在给定时间内可以进行多少次检测，这是有限访问 LSFM 时的一个重要考虑因素。长期记录的主要示例是跟踪细胞的实时成像测定。这种实验通常在较长的开发周期内进行。虽然在室温47下，果蝇的胚胎发育只需要一天左右的时间，而三叶草大约需要7天48天。因此，对于这个物种来说，平行化必须保持在合理的时限内，特别是在比较许多条件的检测方面。
吞吐量，即同时成像的胚胎数量，主要受两个因素的限制:第一是样本室内沿y轴的空间。当最下层胚胎即将被成像时，最上层的胚胎不应该离开成像缓冲器。此外，蜘蛛网架和相关支持系统不应太长，使其在 z 堆栈记录过程中明显摆动和/或抖动。第二是预期的时间分辨率。每个胚胎的录制时间可以通过将每个二维图像的曝光时间（通常为 10-200 ms）与每 z 堆的平面数（通常为几百个）、通道数（通常介于一到三之间）、方向数（通常介于一到八之间）和翻译和旋转运动的设置依赖系数（估计在 1.2 到 1.5 之间）相乘。预期时间分辨率与每个胚胎的记录时间之比表示可以同时成像的最大胚胎数量。总之，我们的协议是适当的，从连续实时成像提前到中等吞吐量，但不适合什么通常被认为是高吞吐量。对于后者，适合显微镜幻灯片49、50、51或井板52的 LSFM 可以考虑，但这些实现通常有其他限制。
根据实验问题，因此照明镜头/检测镜头/相机组合与成像参数相结合，同时成像LSFM数据集可能需要巨大的存储空间在其原始状态。最好通过考虑所提供的 德罗索菲拉示例数据集（补充表 1），即 DS0001-3 来说明此问题。每个二维原始图像的数据量约为2.8兆字节，每个原始z堆栈由120个平面组成，所有三个胚胎沿四个方向共记录143次。因此，原始数据集占用了大约半个 TB。通过图像数据处理，即沿所有空间维度（第 9 步）与基于 ZIP 的压缩一起裁剪，数据量减少到 53.3 千兆字节，约为初始量的 10%。要处理 Ttabte 系统中的数据集，大数据查看器53 插件已预安装在 FIJI（插件|大数据查看器），建议。
除了代表结果部分概述的五种方案外，我们的协议还可用于描述 RNAi 击倒效应的效果，这是 Tribolium54中的流行方法。然而，如果这些化合物（这是最直接的方法）应用于成像缓冲区（这是最直接的方法），那么分析化合物（如杀虫剂或其他生化应激源）的用处有限，因为不可能同时成像对照胚胎。
我们使用我们定制的显微镜8，55演示了我们的协议， 但它适用于任何基于样品室的设置， 例如， OpenSPIM56或大多数商业 LSFM.该协议补充了LSFM相关资源建立倡议，该倡议旨在鼓励新手将基于光板的技术积极融入其研究计划。目前，大多数大学和研究所都设有设备齐全的荧光显微镜设施57个。这些通常提供访问一个或多个基于室的 LSFM，但不能指望工作人员为手头的每一个科学问题提供适当的实验解决方案。
我们的结果表明，我们的实验框架是适合的嗜血杆菌和三叶草。我们相信，我们以比较为重点的协议可以用来研究其他昆虫物种的胚胎生成。例如，已经应用了基于LSFM的方法来比较野生类型和击倒发展在飞梅加西利亚阿卜迪塔58，后续研究也将受益于我们的安装方法。此外，为荧光活成像59专门设计的双点板球Gryllus双面体的转基因线是可用的，但目前唯一可用的对比焦点协议60是用于传统的倒显微镜，因此不涉及三维图像采集或样品旋转。此外，已经表明，蜘蛛网持有人是斑马鱼的一个方便的选择，其胚胎在胚胎生成61期间大大改变其形状。调整我们的协议，基本上不需要优化的努力，将提供上述优势也为这个模型有机体。

荧光显微镜是生命科学中最重要的成像技术之一，特别是在细胞和发育生物学方面。在共焦荧光显微镜1中，这是自20世纪90年代中期以来最先进的三维荧光成像技术，同一镜头用于荧光激发和发射光检测。照明激光束激发照明/检测轴沿线的所有荧光素，在通过针孔检测之前，对各自的对焦信号进行区分。因此，对于每个二维图像，整个标本都会被照亮。因此，对于每个三维图像，即一叠空间连续的二维图像，整个标本被照亮几十到几百倍2，这促进光漂白和光毒性3。
近二十年前，光片技术4 成为三维荧光成像的有前途的替代品，成为发展生物学5的宝贵工具。在这种方法中，照明和检测是脱钩的。照明透镜用于在垂直排列的检测透镜的焦平面内生成深度只有几微米的光片。因此，对于每个二维图像，只有焦平面周围的细平面体积被照亮。因此，对于每个三维图像，整个标本只被照亮一次，这强烈地降低了光漂白和光毒性6。因此，光片荧光显微镜（LSFMs）为研究多个生物相关尺度的复杂过程提供了有效的解决方案，因此，在发育生物学中具有特殊价值，在亚细胞水平上必须分析高达几毫米的标本。
从历史上看，LSFM一直以样品室为基础，即7、8。在这些设置中，照明 （x） 和检测 （z） 轴通常垂直于重力轴 （y） 排列。样品室提供充足的实验自由。首先，它们提供大型成像缓冲能力，这反过来又便于使用灌注系统控制环境，例如维持特定温度9或应用生化应激器。此外，他们支持定制安装方法10，根据各自的实验需要量身定做，同时保持三维，在某些情况下动态11，标本的完整性。此外，基于样品室的设置通常配备了旋转功能，用于将标本围绕 y 轴旋转，从而沿两个、四个甚至多个方向对标本进行成像。由于常用模型生物的胚胎在显微镜中，沿腹腔多面、横向和/或前后体轴的连续成像规模相对较大，具有更全面的表示性。这允许长期跟踪沿着复杂的三维迁移路径12，13移动的细胞。
光片荧光显微镜已广泛应用于研究甲流的胚胎形态，系统地研究14、15，并特别注重生物物理方面的发展。例如，它被用来收集高分辨率的形态遗传学数据，以检测在细菌带拉长16期间内皮体入侵和轴延伸之间的生物力学联系，并进一步将复杂的细胞流与气喘17期间的力生成模式联系起来。它还与其他最先进的技术相结合，例如光遗传学，以研究在表皮18前后模式期间对Wnt信号的调节。
然而，只研究一个物种并不能提供对发展演变的见解。为了了解植物学背景下的胚胎生成，对替代昆虫模型生物进行了深入的研究。其中一个最全面调查的物种是红面粉甲虫三宝座，一种经济上相关的储存谷物害虫19，其胚胎形态也已经系统地与LSFM20成像。这两个物种的胚胎形态在几个方面差异显著，如分割模式21，以及胚胎外膜22的形成和降解。使用 LSFM 对后一个方面进行了广泛的分析。例如，已经证明，血清，一种胚胎外组织，包围和保护三叶草胚胎免受各种危害，其胚胎生成的更好部分23，24，也作为致命的遗传"驱动因素"，为自己的提取过程在回旋关闭25。此外，已经证明，在气喘期间，爆炸体的一个特定区域仍然锚定在玻璃膜上，以产生不对称的组织运动26，并在此观察之后，区域化组织流化允许细胞在塞罗萨窗口关闭27期间按顺序离开血清边缘。
在上述所有与嗜血杆菌和三叶草相关的研究中，都使用了基于样品室的LSFM。在大多数情况下，胚胎是沿着多个方向记录的，使用样品旋转功能。虽然没有明确说明，但可以假定它们是单独记录的，因此在连续的实时成像测定中彼此独立，类似于我们之前在Tribolium20，28上的工作。在某些情况下，这种方法是可以接受的，但在定量比较方法中，环境差异可能会扭曲结果。例如，人们早就知道昆虫的发育速度取决于温度，但最近的一项研究进一步表明，在德罗索菲拉，温度也可能影响30型摩尔磷的浓度。因此，如果胚胎生成的某些特征，例如细胞的动态比例、分裂率和迁移速度，应精确量化，则需要充分重复，而不需要环境方差。这最大限度地减少了标准偏差和标准错误，这反过来又有利于与其他，甚至只是略有不同的实验条件并列。
但是，基于样品室的 LSFM 主要针对高含量而非高吞吐量检测而设计。与共焦显微镜不同，该显微镜通常配备了用于显微镜滑梯、培养皿和井板的标准化夹紧机制，几乎所有基于样品室的 LSFM 都使用基于圆柱形的夹紧机制。这些机制是针对定制样品持有人，是旋转兼容的，以及非侵入性的10，但通常不设计为多个标本20，31，32。两个或两个以上胚胎同时进行活成像的框架，其中基于样品的室设置的优点不会受到损害，解决了环境方差问题，从而增加了LSFM用于比较研究的价值。

Two-photon axotomy and time-lapse confocal imaging in live zebrafish embryos

Zebrafish have long been utilized to study the cellular and molecular mechanisms of development by time-lapse imaging of the living transparent embryo. Here we describe a method to mount zebrafish embryos for long-term imaging and demonstrate how to automate the capture of time-lapse images using a confocal microscope. We also describe a method to create controlled, precise damage to individual branches of peripheral sensory axons in zebrafish using the focused power of a femtosecond laser mounted on a two-photon microscope. The parameters for successful two-photon axotomy must be optimized for each microscope. We will demonstrate two-photon axotomy on both a custom built two-photon microscope and a Zeiss 510 confocal/two-photon to provide two examples.

Zebrafish trigeminal sensory neurons can be visualized in a transgenic line expressing GFP driven by a sensory neuron specific promoter 1. We have adapted this zebrafish trigeminal model to directly observe sensory axon regeneration in living zebrafish embryos. Embryos are anesthetized with tricaine and positioned within a drop of agarose as it solidifies. Immobilized embryos are sealed within an imaging chamber filled with phenylthiourea (PTU) Ringers. We have found that embryos can be continuously imaged in these chambers for 12-48 hours. A single confocal image is then captured to determine the desired site of axotomy. The region of interest is located on the two-photon microscope by imaging the sensory axons under low, non-damaging power. After zooming in on the desired site of axotomy, the power is increased and a single scan of that defined region is sufficient to sever the axon. Multiple location time-lapse imaging is then set up on a confocal microscope to directly observe axonal recovery from injury.

Time-lapse Imaging of Mitosis After siRNA Transfection

Changes in cellular organization and chromosome dynamics that occur during mitosis are tightly coordinated to ensure accurate inheritance of genomic and cellular content. Hallmark events of mitosis, such as chromosome movement, can be readily tracked on an individual cell basis using time-lapse fluorescence microscopy of mammalian cell lines expressing specific GFP-tagged proteins. In combination with RNAi-based depletion, this can be a powerful method for pinpointing the stage(s) of mitosis where defects occur after levels of a particular protein have been lowered. In this protocol, we present a basic method for assessing the effect of depleting a potential mitotic regulatory protein on the timing of mitosis. Cells are transfected with siRNA, placed in a stage-top incubation chamber, and imaged using an automated fluorescence microscope. We describe how to use software to set up a time-lapse experiment, how to process the image sequences to make either still-image montages or movies, and how to quantify and analyze the timing of mitotic stages using a cell-line expressing mCherry-tagged histone H2B. Finally, we discuss important considerations for designing a time-lapse experiment. This strategy is complementary to other approaches and offers the advantages of 1) sensitivity to changes in kinetics that might not be observed when looking at cells as a population and 2) analysis of mitosis without the need to synchronize the cell cycle using drug treatments. The visual information from such imaging experiments not only allows the sub-stages of mitosis to be assessed, but can also provide unexpected insight that would not be apparent from cell cycle analysis by FACS.

Imaging Cell Shape Change in Living Drosophila Embryos

The developing Drosophila melanogaster embryo undergoes a number of cell shape changes that are highly amenable to live confocal imaging. Cell shape changes in the fly are analogous to those in higher organisms, and they drive tissue morphogenesis. So, in many cases, their study has direct implications for understanding human disease (Table 1)1-5. On the sub-cellular scale, these cell shape changes are the product of activities ranging from gene expression to signal transduction, cell polarity, cytoskeletal remodeling and membrane trafficking. Thus, the Drosophila embryo provides not only the context to evaluate cell shape changes as they relate to tissue morphogenesis, but also offers a completely physiological environment to study the sub-cellular activities that shape cells.
The protocol described here is designed to image a specific cell shape change called cellularization. Cellularization is a process of dramatic plasma membrane growth, and it ultimately converts the syncytial embryo into the cellular blastoderm. That is, at interphase of mitotic cycle 14, the plasma membrane simultaneously invaginates around each of ~6000 cortically anchored nuclei to generate a sheet of primary epithelial cells. Counter to previous suggestions, cellularization is not driven by Myosin-2 contractility6, but is instead fueled largely by exocytosis of membrane from internal stores7. Thus, cellularization is an excellent system for studying membrane trafficking during cell shape changes that require plasma membrane invagination or expansion, such as cytokinesis or transverse-tubule (T-tubule) morphogenesis in muscle.
Note that this protocol is easily applied to the imaging of other cell shape changes in the fly embryo, and only requires slight adaptations such as changing the stage of embryo collection, or using "embryo glue" to mount the embryo in a specific orientation (Table 1)8-19. In all cases, the workflow is basically the same (Figure 1). Standard methods for cloning and Drosophila transgenesis are used to prepare stable fly stocks that express a protein of interest, fused to Green Fluorescent Protein (GFP) or its variants, and these flies provide a renewable source of embryos. Alternatively, fluorescent proteins/probes are directly introduced into fly embryos via straightforward micro-injection techniques9-10. Then, depending on the developmental event and cell shape change to be imaged, embryos are collected and staged by morphology on a dissecting microscope, and finally positioned and mounted for time-lapse imaging on a confocal microscope.

Monitoring Plasmid Replication in Live Mammalian Cells over Multiple Generations by Fluorescence Microscopy

Few naturally-occurring plasmids are maintained in mammalian cells. Among these are genomes of gamma-herpesviruses, including Epstein-Barr virus (EBV) and Kaposi's Sarcoma-associated herpesvirus (KSHV), which cause multiple human malignancies 1-3. These two genomes are replicated in a licensed manner, each using a single viral protein and cellular replication machinery, and are passed to daughter cells during cell division despite their lacking traditional centromeres 4-8.
Much work has been done to characterize the replications of these plasmid genomes using methods such as Southern blotting and fluorescence in situ hybridization (FISH). These methods are limited, though. Quantitative PCR and Southern blots provide information about the average number of plasmids per cell in a population of cells. FISH is a single-cell assay that reveals both the average number and the distribution of plasmids per cell in the population of cells but is static, allowing no information about the parent or progeny of the examined cell.
Here, we describe a method for visualizing plasmids in live cells. This method is based on the binding of a fluorescently tagged lactose repressor protein to multiple sites in the plasmid of interest 9. The DNA of interest is engineered to include approximately 250 tandem repeats of the lactose operator (LacO) sequence. LacO is specifically bound by the lactose repressor protein (LacI), which can be fused to a fluorescent protein. The fusion protein can either be expressed from the engineered plasmid or introduced by a retroviral vector. In this way, the DNA molecules are fluorescently tagged and therefore become visible via fluorescence microscopy. The fusion protein is blocked from binding the plasmid DNA by culturing cells in the presence of IPTG until the plasmids are ready to be viewed.
This system allows the plasmids to be monitored in living cells through several generations, revealing properties of their synthesis and partitioning to daughter cells. Ideal cells are adherent, easily transfected, and have large nuclei. This technique has been used to determine that 84% of EBV-derived plasmids are synthesized each generation and 88% of the newly synthesized plasmids partition faithfully to daughter cells in HeLa cells. Pairs of these EBV plasmids were seen to be tethered to or associated with sister chromatids after their synthesis in S-phase until they were seen to separate as the sister chromatids separated in Anaphase10. The method is currently being used to study replication of KSHV genomes in HeLa cells and SLK cells. HeLa cells are immortalized human epithelial cells, and SLK cells are immortalized human endothelial cells. Though SLK cells were originally derived from a KSHV lesion, neither the HeLa nor SLK cell line naturally harbors KSHV genomes11. In addition to studying viral replication, this visualization technique can be used to investigate the effects of the addition, removal, or mutation of various DNA sequence elements on synthesis, localization, and partitioning of other recombinant plasmid DNAs.

A method of observing individual DNA molecules in live cells is described. The technique is based on the binding of a fluorescently tagged lac repressor protein to binding sites engineered into the DNA of interest. This method can be adapted to follow many recombinant DNAs in live cells over time.

Simultaneous Multicolor Imaging of Biological Structures with Fluorescence Photoactivation Localization Microscopy

Localization-based super resolution microscopy can be applied to obtain a spatial map (image) of the distribution of individual fluorescently labeled single molecules within a sample with a spatial resolution of tens of nanometers. Using either photoactivatable (PAFP) or&#160;photoswitchable (PSFP) fluorescent proteins fused to proteins of interest, or organic dyes conjugated to antibodies or other molecules of interest, fluorescence photoactivation localization microscopy (FPALM) can simultaneously image multiple species of molecules within single cells. By using the following approach, populations of large numbers (thousands to hundreds of thousands) of individual molecules are imaged in single cells and localized with a precision of ~10-30 nm. Data obtained can be applied to understanding the nanoscale spatial distributions of multiple protein types within a cell. One primary advantage of this technique is the dramatic increase in spatial resolution: while diffraction limits resolution to ~200-250 nm in conventional light microscopy, FPALM can image length scales more than an order of magnitude smaller. As many biological hypotheses concern the spatial relationships among different biomolecules, the improved resolution of FPALM can provide insight into questions of cellular organization which have previously been inaccessible to conventional fluorescence microscopy. In addition to detailing the methods for sample preparation and data acquisition, we here describe the optical setup for FPALM. One additional consideration for researchers wishing to do super-resolution microscopy is cost: in-house setups are significantly cheaper than most commercially available imaging machines. Limitations of this technique include the need for optimizing the labeling of molecules of interest within cell samples, and the need for post-processing software to visualize results. We here describe the use of PAFP and PSFP expression to image two protein species in fixed cells. Extension of the technique to living cells is also described.

We demonstrate the use of fluorescence photo activation localization microscopy (FPALM) to simultaneously image multiple types of fluorescently labeled molecules&#160;within cells. The techniques described yield the localization of thousands to hundreds of thousands of individual fluorescent labeled proteins, with a precision of tens of nanometers&#160;within single cells.

Multilayer Mounting for Long-term Light Sheet Microscopy of Zebrafish

Light sheet microscopy is the ideal imaging technique to study zebrafish embryonic development. Due to minimal photo-toxicity and bleaching, it is particularly suited for long-term time-lapse imaging over many hours up to several days. However, an appropriate sample mounting strategy is needed that offers both confinement and normal development of the sample. Multilayer mounting, a new embedding technique using low-concentration agarose in optically clear tubes, now overcomes this limitation and unleashes the full potential of light sheet microscopy for real-time developmental biology.

Setting Up a Simple Light Sheet Microscope for In Toto Imaging of C. elegans Development

Fast and low phototoxic imaging techniques are pre-requisite to study the development of organisms in toto. Light sheet based microscopy reduces photo-bleaching and phototoxic effects compared to confocal microscopy, while providing 3D images with subcellular resolution. Here we present the setup of a light sheet based microscope, which is composed of an upright microscope and a small set of opto-mechanical elements for the generation of the light sheet. The protocol describes how to build, align the microscope and characterize the light sheet. In addition, it details how to implement the method for in toto imaging of C. elegans embryos using a simple observation chamber. The method allows the capture of 3D two-colors time-lapse movies over few hours of development. This should ease the tracking of cell shape, cell divisions and tagged proteins over long periods of time.

Sample Preparation for Single Virion Atomic Force Microscopy and Super-resolution Fluorescence Imaging

Immobilization of virions to glass surfaces is a critical step in single virion imaging. Here we present a technique&#160;adopted from single molecule imaging assays which allows adhesion of single virions to glass surfaces with specificity. This preparation is based on grafting the surface of the glass with a mixture of PLL-g-PEG and PLL-g-PEG-Biotin, adding a layer of avidin, and finally creating virion anchors through attachment of biotinylated virus specific antibodies. We have applied this technique across a range of experiments including atomic force microscopy (AFM) and super-resolution fluorescence imaging. This sample preparation method results in a control adhesion of the virions to the surface.

Semi-automated Imaging of Tissue-specific Fluorescence in Zebrafish Embryos

Zebrafish embryos are a powerful tool for large-scale screening of small molecules. Transgenic zebrafish that express fluorescent reporter proteins are frequently used to identify chemicals that modulate gene expression. Chemical screens that assay fluorescence in live zebrafish often rely on expensive, specialized equipment for high content screening. We describe a procedure using a standard epifluorescence microscope with a motorized stage to automatically image zebrafish embryos and detect tissue-specific fluorescence. Using transgenic zebrafish that report estrogen receptor activity via expression of GFP, we developed a semi-automated procedure to screen for estrogen receptor ligands that activate the reporter in a tissue-specific manner. In this video we describe procedures for arraying zebrafish embryos at 24-48 hours post fertilization (hpf) in a 96-well plate and adding small molecules that bind estrogen receptors. At 72-96 hpf, images of each well from the entire plate are automatically collected and manually inspected for tissue-specific fluorescence. This protocol demonstrates the ability to detect estrogens that activate receptors in heart valves but not in liver.
